RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

Identification of serum protein biomarkers for pre‐cancerous lesions associated with pancreatic ductal adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This work identified serum proteins associated with pancreatic epithelial neoplasms (PanINs) and early‐stage PDAC. Proteomics screens assessed genetically engineered mice with abundant PanINs, KPC mice (Lox‐STOP‐Lox‐KrasG12D/+ Lox‐STOP‐Lox‐Trp53R172H/+ Pdx1‐Cre) before PDAC development and also early‐stage PDAC patients (n = 31), compared to benign ...

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...

A Constraint Programming approach to solve the clustering problem in open-pit mine planning [PDF]

open access: yesREM: International Engineering Journal
Since the open-pit precedence-constrained production scheduling problem is an NP-hard problem, solving it is always a challenging task, especially from a long-term perspective because a mineral deposit containing millions of blocks would require several ...

Constrained Clustering for the Capacitated Vehicle Routing Problem (CC-CVRP)

open access: yesApplied Artificial Intelligence, 2022
eCommerce, postal and logistics’ planners require to solve large-scale capacitated vehicle routing problems (CVRPs) on a daily basis. CVRP problems are NP-Hard and cannot be easily solved for large problem instances.

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...
