Epithelial–mesenchymal transition (EMT) and tumor‐infiltrating lymphocytes (TILs) are associated with early breast cancer response to neoadjuvant chemotherapy (NAC). This study evaluated EMT and TIL shifts, with immunofluorescence and RNA sequencing, at diagnosis and in residual tumors as potential biomarkers associated with treatment response.

MUCE: Bayesian Hierarchical Modeling for the Design and Analysis of Phase 1b Multiple Expansion Cohort Trials [PDF]
We propose a multiple cohort expansion (MUCE) approach as a design or analysis method for phase 1b multiple expansion cohort trials, which are novel first-in-human studies conducted following phase 1a dose escalation. The MUCE design is based on a class of Bayesian hierarchical models that adaptively borrow information across arms.

Molecular and functional profiling unravels targetable vulnerabilities in colorectal cancer
We used whole exome and RNA‐sequencing to profile divergent genomic and transcriptomic landscapes of microsatellite stable (MSS) and microsatellite instable (MSI) colorectal cancer. Alterations were classified using a computational score for integrative cancer variant annotation and prioritization.

Objectives To determine whether polymorphisms at codon 487 (*1, GAA=Glu; *2, AAA=Lys) of mitochondrial aldehyde dehydrogenase 2 (ALDH2) influence nitroglycerine (glyceryl trinitrate (GTN))-induced vasodilation, and whether GTN or isosorbide dinitrate ...

Methodology series module 1: Cohort studies
Cohort design is a type of nonexperimental or observational study design. In a cohort study, the participants do not have the outcome of interest to begin with. They are selected based on the exposure status of the individual. They are then followed over

Cancer stem cells are associated with aggressive disease, but a deep characterization of such markers is lacking in endometrial cancer. This study uses imaging mass cytometry to explore putative cancer stem cell markers in endometrial tumors and corresponding organoid models.

Peripheral blood proteome biomarkers distinguish immunosuppressive features of cancer progression
Immune status significantly influences cancer progression. This study used plasma proteomics to analyze benign 67NR and malignant 4T1 breast tumor models at early and late tumor stages. Immune‐related proteins–osteopontin (Spp1), lactotransferrin (Ltf), calreticulin (Calr) and peroxiredoxin 2 (Prdx2)–were associated with systemic myeloid‐derived ...

Leveraging Foundation Language Models (FLMs) for Automated Cohort Extraction from Large EHR Databases [PDF]
A crucial step in cohort studies is to extract the required cohort from one or more study datasets. This step is time-consuming, especially when a researcher is presented with a dataset that they have not previously worked with. When the cohort has to be extracted from multiple datasets, cohort extraction can be extremely laborious.

The study evaluated the function and therapeutic implications of PRAME in basal cell carcinoma (BCC) and squamous cell carcinoma (SCC). The findings demonstrate that PRAME impairs keratinocyte differentiation pathways. Furthermore, PRAME impairs anticancer response to retinoid compounds in BCC and SCC cells.
