Tumor mutational burden as a determinant of metastatic dissemination patterns

open access: yesMolecular Oncology, EarlyView.
This study performed a comprehensive analysis of genomic data to elucidate whether metastasis in certain organs share genetic characteristics regardless of cancer type. No robust mutational patterns were identified across different metastatic locations and cancer types.

RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

Optimizing High-Speed Railroad Timetable with Passenger and Station Service Demands: A Case Study in the Wuhan-Guangzhou Corridor

open access: yesJournal of Advanced Transportation, 2018
This paper aims to optimize high-speed railroad timetables for a corridor. We propose an integer programming model using a time-space network-based approach to consider passenger service demands, train scheduling, and station service demands ...

User Assignment in C-RAN Systems: Algorithms and Bounds

open access: yes, 2018
In this work, we investigate the problem of mitigating interference between so called antenna domains of a cloud radio access network (C-RAN). In contrast to previous work, we turn to an approach utilizing primarily the optimal assignment of users to ...

Identification of serum protein biomarkers for pre‐cancerous lesions associated with pancreatic ductal adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This work identified serum proteins associated with pancreatic epithelial neoplasms (PanINs) and early‐stage PDAC. Proteomics screens assessed genetically engineered mice with abundant PanINs, KPC mice (Lox‐STOP‐Lox‐KrasG12D/+ Lox‐STOP‐Lox‐Trp53R172H/+ Pdx1‐Cre) before PDAC development and also early‐stage PDAC patients (n = 31), compared to benign ...

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

Deciphering transcriptional plasticity in pancreatic ductal adenocarcinoma reveals alterations in sensory neuron innervation

open access: yesMolecular Oncology, EarlyView.
Pancreatic sensory neurons innervating healthy and PDAC tissue were retrogradely labeled and profiled by single‐cell RNA sequencing. Tumor‐associated innervation showed a dominant neurofilament‐positive subtype, altered mitochondrial gene signatures, and reduced non‐peptidergic neurons.

Annealing-Assisted Column Generation for Inequality-Constrained Combinatorial Optimization Problems

open access: yesIEEE Access
Ising machines are expected to solve combinatorial optimization problems faster than the existing integer programming solvers. These problems, particularly those encountered in practical situations, typically involve inequality constraints.

Seagrass mapping using high resolution multispectral satellite imagery: A comparison of water column correction models

open access: yesInternational Journal of Applied Earth Observations and Geoinformation, 2022
Satellite remote sensing is an efficient and economical technique for studying coastal bottoms in clear and shallow waters. Accordingly, the main objective of this study is the generation of benthic maps using high spatial resolution multispectral images
