Modelling stem cell differentiation related processes—A practical overview for biologists

open access: yesFEBS Letters, EarlyView.
Stem cell differentiation is complex and difficult to control experimentally. This review introduces suitable computational modelling approaches that can support stem cell research, from mechanistic ODE and abstract models to multiscale and deep learning methods.

The backtracking survey propagation algorithm for solving random K-SAT problems

open access: yesNature Communications, 2016
The K-satisfability problem is a combinatorial discrete optimization problem, which for K=3 is NP-complete, and whose random formulation is of interest for understanding computational complexity.

ABL kinase‐dependent phosphorylation of SH proteins promotes their direct interaction with CRK family SH2 domains

open access: yesFEBS Letters, EarlyView.
CT10 regulator of kinase (CRK) and CRK‐Like (CRKL) are signaling adaptors driving cell adhesion, motility, differentiation, and proliferation. SH2‐domain containing (SH) proteins are enriched in YXXP motifs which when phosphorylated create preferred binding sites for CRK family SH2 domains.

Combinatorial optimization tolerances calculated in linear time [PDF]

open access: yes
For a given optimal solution to a combinatorial optimization problem, we show, under very natural conditions, the equality of the minimal values of upper and lower tolerances, where the upper tolerances are calculated for the given optimal solution and ...

Building Resilience in Trans-boundary Social-Ecological Systems: Adaptive Governance in the Lake Champlain Richelieu River Basin

open access: yes, 2019
Addressing the management of water bodies that cross political, cultural, and ecological boundaries entails working with a level of complexity that requires creative, adaptive management strategies that build resilience throughout the system and allow ...

Reconstructing enzyme evolution by protein engineering

open access: yesFEBS Letters, EarlyView.
Natural enzyme evolution can be retraced by protein engineering methods such as directed evolution, rational design, and ancestral sequence reconstruction. These approaches reveal how enzymes emerged from ligand‐binding scaffolds, developed varying substrate preferences, formed oligomeric complexes, adapted to environmental changes, and evolved novel ...

Decoding the dynamic extracellular matrix in cancer—3D models and bioscaffolds rewire the rules of tumor progression

open access: yesFEBS Letters, EarlyView.
Cancer progression is regulated by the dynamic matrix code of the tumor microenvironment, which influences cellular behavior and disease development. Importantly, matrix remodeling in three‐dimensional cancer models more accurately reflects in vivo conditions compared to conventional two‐dimensional systems.

Identification of a Shiga toxin A‐derived peptide internalized into Gb3 receptor‐bearing cells via interaction with the Shiga toxin B subunit

open access: yesFEBS Letters, EarlyView.
The process of internalization of the Shiga toxin A subunit via formation of a complex with the Shiga toxin B subunit, which specifically binds to the Gb3 receptor. The peptide is designed to act as a carrier of drugs into cancer cells. Here, we explored the potential of peptides derived from the catalytic A subunit of Shiga toxin (STxA) to be drug ...

Optimizing energy efficiency and computational complexity of combinatorial approaches for solving the knapsack problem

open access: yesJournal of Electrical Systems and Information Technology
The increasing complexity of combinatorial algorithms, especially for solving NP-hard problems like the knapsack problem, has heightened the need for energy- and time-efficient computational solutions.
