Landscape of BRAF transcript variants in human cancer
We investigate the annotation of BRAF variants, focusing on protein‐coding BRAF‐220 (formerly BRAF‐reference) and BRAF‐204 (BRAF‐X1). The IsoWorm pipeline allows us to quantify these variants in human cancer, starting from RNA‐sequencing data. BRAF‐204 is more abundant than BRAF‐220 and impacts patient survival.

Comparative Bacterial Proteomics: Analysis of the Core Genome Concept
While comparative bacterial genomic studies commonly predict a set of genes indicative of common ancestry, experimental validation of the existence of this core genome requires extensive measurement and is typically not undertaken. Enabled by an extensive proteome database developed over six years, we have experimentally verified the expression of ...

Statistics of shared components in complex component systems [PDF]
Many complex systems are modular. Such systems can be represented as "component systems", i.e., sets of elementary components, such as LEGO bricks in LEGO sets.

Vibrio vulnificus (Vv) is a multi-host pathogenic species currently subdivided into three biotypes (Bts). The three Bts are human-pathogens, but only Bt2 is also a fish-pathogen, an ability that is conferred by a transferable virulence-plasmid (pVvbt2 ...

This study investigates gene expression differences between two major pediatric acute lymphoblastic leukemia (ALL) subtypes, B‐cell precursor ALL, and T‐cell ALL, using a data‐driven approach consisting of biostatistics and machine learning methods. Following analysis of a discovery dataset, we find a set of 14 expression markers differentiating the ...

Whole genome characterization of Neisseria meningitidis serogroup W isolates, circulating in Moscow
Introduction. The invasive meningococcal disease (meningitis and/or septicemia) is actual problem of public health in Russia. Neisseria meningitidis isolates are classified into serogroups, PorA/FetA VRs, sequence types and clonal complexes.

TRPM8 levels determine tumor vulnerability to channel agonists
TRPM8 is a Ca2+ permissive channel. Regardless of the amount of its transcript, high levels of TRPM8 protein mark different tumors, including prostate, breast, colorectal, and lung carcinomas. Targeting TRPM8 with channel agonists stimulates inward calcium currents followed by emptying of cytosolic Ca2+ stores in cancer cells.

Metabolic characteristics and genomic epidemiology of Escherichia coli serogroup O145 : a thesis presented in partial fulfilment of the requirements for the degree of Master of Science in Microbiology at Massey University, Palmerston North, New Zealand [PDF]
Shiga toxin-producing Escherichia coli (STEC) are a global public health concern, and can cause severe human disease. Ruminants are asymptomatic reservoirs of STEC, shedding this pathogen via their faeces.

We have employed whole genome sequencing to define and evaluate a core genome multilocus sequence typing (cgMLST) scheme for Acinetobacter baumannii. To define a core genome we downloaded a total of 1,573 putative A.
