Analyzing the effect of duration on the daily new cases of COVID-19 infections and deaths using bivariate Poisson regression: a marginal conditional approach

open access: yesMathematical Biosciences and Engineering, 2020
The whole world is devastated by the impact of the COVID-19 pandemic. The socioeconomic and other effects of COVID-19 on people are visible in all echelons of society.

Structural insights into lacto‐N‐biose I recognition by a family 32 carbohydrate‐binding module from Bifidobacterium bifidum

open access: yesFEBS Letters, EarlyView.
Bifidobacterium bifidum establishes symbiosis with infants by metabolizing lacto‐N‐biose I (LNB) from human milk oligosaccharides (HMOs). The extracellular multidomain enzyme LnbB drives this process, releasing LNB via its catalytic glycoside hydrolase family 20 (GH20) lacto‐N‐biosidase domain.

On the Validity of Granger Causality for Ecological Count Time Series

open access: yesEconometrics
Knowledge of causal relationships is fundamental for understanding the dynamic mechanisms of ecological systems. To detect such relationships from multivariate time series, Granger causality, an idea first developed in econometrics, has been formulated ...

Analysis and correction of compositional bias in sparse sequencing count data

open access: yesBMC Genomics, 2017
Count data derived from high-throughput deoxy-ribonucliec acid (DNA) sequencing is frequently used in quantitative molecular assays. Due to properties inherent to the sequencing process, unnormalized count data is compositional, measuring relative and ...

Crosstalk between the ribosome quality control‐associated E3 ubiquitin ligases LTN1 and RNF10

open access: yesFEBS Letters, EarlyView.
Loss of the E3 ligase LTN1, the ubiquitin‐like modifier UFM1, or the deubiquitinating enzyme UFSP2 disrupts endoplasmic reticulum–ribosome quality control (ER‐RQC), a pathway that removes stalled ribosomes and faulty proteins. This disruption may trigger a compensatory response to ER‐RQC defects, including increased expression of the E3 ligase RNF10 ...

Efficiently inferring the demographic history of many populations with allele count data

open access: yesbioRxiv, 2018
The sample frequency spectrum (SFS), or histogram of allele counts, is an important summary statistic in evolutionary biology, and is often used to infer the history of population size changes, migrations, and other demographic events affecting a set of ...

Protein pyrophosphorylation by inositol pyrophosphates — detection, function, and regulation

open access: yesFEBS Letters, EarlyView.
Protein pyrophosphorylation is an unusual signaling mechanism that was discovered two decades ago. It can be driven by inositol pyrophosphate messengers and influences various cellular processes. Herein, we summarize the research progress and challenges of this field, covering pathways found to be regulated by this posttranslational modification as ...

good: An R package for modelling count data

open access: yesMethods in Ecology and Evolution
Organisms‐related data often appear as counts. The Poisson distribution is the most popular choice for modelling count data, but this distribution assumes equidispersion, which is usually not satisfied in real‐world data.

Flexible Regression Models for Count Data Based on Renewal Processes: The Countr Package

open access: yesJournal of Statistical Software, 2019
A new alternative to the standard Poisson regression model for count data is suggested. This new family of models is based on discrete distributions derived from renewal processes, i.e., distributions of the number of events by some time t.
