Application of Statistical Tools for Data Analysis and Interpretation in Rice Plant Pathology

open access: yesRice Science, 2018
There has been a significant advancement in the application of statistical tools in plant pathology during the past four decades. These tools include multivariate analysis of disease dynamics involving principal component analysis, cluster analysis ...

Detecting homologous recombination deficiency for breast cancer through integrative analysis of genomic data

open access: yesMolecular Oncology, EarlyView.
This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.

Evaluating Hypotheses of Plant Species Invasions on Mediterranean Islands: Inverse Patterns between Alien and Endemic Species

open access: yesFrontiers in Ecology and Evolution, 2017
Invasive alien species cause major changes to ecosystem functioning and patterns of biodiversity, and the main factors involved in invasion success remain contested.

Comprehensive omics‐based classification system in adult patients with B‐cell acute lymphoblastic leukemia

open access: yesMolecular Oncology, EarlyView.
The COMBAT classification system, developed through multi‐omics integration, stratifies adult patients with B‐cell acute lymphoblastic leukemia(B‐ALL) into three molecular subtypes with distinct surface antigen patterns, immune landscape, methylation patterns, biological pathways and prognosis.

On the use of receiver operating characteristic curve analysis to determine the most appropriate p value significance threshold

open access: yesJournal of Translational Medicine
Background p value is the most common statistic reported in scientific research articles. Choosing the conventional threshold of 0.05 commonly used for the p value in research articles, is unfounded.

>0.05 Is Good: The NORD-h Protocol for Several Hypothesis Analysis Based on Known Risks, Costs, and Benefits [PDF]

open access: yesJournal of Preventive Medicine and Public Health
Statistical testing in medicine is a controversial and commonly misunderstood topic. Despite decades of efforts by renowned associations and international experts, fallacies such as nullism, the magnitude fallacy, and dichotomania are still widespread ...

Inferential Statistics Is an Unfit Tool for Interpreting Data

open access: yesApplied Sciences, 2022
Null hypothesis significance testing is a commonly used tool for making statistical inferences in empirical studies, but its use has always been controversial. In this manuscript, I argue that even more problematic is that significance testing, and other abstract statistical benchmarks, often are used as tools for interpreting study data.

Circulating tumor DNA monitoring and blood tumor mutational burden in patients with metastatic solid tumors treated with atezolizumab

open access: yesMolecular Oncology, EarlyView.
In patients treated with atezolizumab as a part of the MyPathway (NCT02091141) trial, pre‐treatment ctDNA tumor fraction at high levels was associated with poor outcomes (radiographic response, progression‐free survival, and overall survival) but better sensitivity for blood tumor mutational burden (bTMB).

Dose‐dependent induction of epithelial‐mesenchymal transition in 3D melanoma models by non‐thermal plasma treatment

open access: yesMolecular Oncology, EarlyView.
Non‐thermal plasma treatment of melanoma cells induced epithelial‐mesenchymal transition (EMT) in a dose‐dependent fashion. This report highlights the critical need to further investigate potential adverse effects of non‐thermal plasma for cancer therapy and to optimize treatment parameters for clinical translation. Despite the promising results of non‐
