Data Visualization!

open access: yes, 2013
Slides from a presentation I gave at the 2013 BEACON Congress. For modern scientific data, a picture can be worth billions of words. In this session, we'll discuss some of the tools and techniques used to produce informative and effective visualizations. This includes tools for producing videos, which can be tremendously insightful for visualizing data

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

A Hybrid Compact Convolutional Transformer with Bilateral Filtering for Coffee Berry Disease Classification

open access: yesSensors
Coffee berry disease (CBD), caused by Colletotrichum kahawae, significantly threatens global Coffee arabica production, leading to major yield losses. Traditional detection methods are often subjective and inefficient, particularly in resource-limited ...

RIPK4 function interferes with melanoma cell adhesion and metastasis

open access: yesMolecular Oncology, EarlyView.
RIPK4 promotes melanoma growth and spread. RIPK4 levels increase as skin lesions progress to melanoma. CRISPR/Cas9‐mediated deletion of RIPK4 causes melanoma cells to form less compact spheroids, reduces their migratory and invasive abilities and limits tumour growth and dissemination in mouse models.

AIoT-Based Visual Anomaly Detection in Photovoltaic Sequence Data via Sequence Learning

open access: yesEnergies
Anomaly detection is a common analytical task aimed at identifying rare cases that differ from the majority of typical cases in a dataset. In the management of photovoltaic (PV) power generation systems, it is essential for electric power companies to ...

Prototyping Information Visualization in 3D City Models: a Model-based Approach

open access: yes, 2014
When creating 3D city models, selecting relevant visualization techniques is a particularly difficult user interface design task. A first obstacle is that current geodata-oriented tools, e.g.

COMP–PMEPA1 axis promotes epithelial‐to‐mesenchymal transition in breast cancer cells

open access: yesMolecular Oncology, EarlyView.
This study reveals that cartilage oligomeric matrix protein (COMP) promotes epithelial‐to‐mesenchymal transition (EMT) in breast cancer. We identify PMEPA1 (protein TMEPAI) as a novel COMP‐binding partner that mediates EMT via binding to the TSP domains of COMP, establishing the COMP–PMEPA1 axis as a key EMT driver in breast cancer.

A new commercial boundary dataset for metropolitan areas in the USA and Canada, built from open data

open access: yesScientific Data
The purpose of this study is to define the geographic boundaries of commercial areas by creating a consistent definition, combining various commercial area types, including downtowns, retail centres, financial districts, and other employment subcentres ...

Pre‐analytical optimization of cell‐free DNA and extracellular vesicle‐derived DNA for mutation detection in liquid biopsies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical handling critically determines liquid biopsy performance. This study defines practical best‐practice conditions for cell‐free DNA (cfDNA) and extracellular vesicle–derived DNA (evDNA), showing how processing time, storage conditions, tube type, and plasma input volume affect DNA integrity and mutation detection.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated
