Translating whole‐genome doubling into precision medicine in cancer

open access: yesMolecular Oncology, EarlyView.
Whole‐genome doubling creates a WGD‐positive tumor state characterized by persistent chromosomal instability, karyotypic diversification, and cellular stress. These same biological pressures drive aggressive tumor evolution while exposing therapeutic vulnerabilities, providing a rationale for WGD‐informed precision medicine. Whole‐genome doubling (WGD)

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Pharmacological inhibition of the PERK pathway modulates hepatocellular carcinoma growth and immune signaling

open access: yesFEBS Open Bio, EarlyView.
Pharmacological inhibition of PERK in a DEN‐induced mouse model of liver cancer does not reduce tumor burden but alters cellular stress signaling. Despite blocking PERK activity, downstream stress responses, including CHOP expression, remain active, suggesting compensatory mechanisms within the unfolded protein response that may influence tumor ...

Rapid Prototyping of Field Programmable Gate Array-Based Discrete Cosine Transform Approximations

open access: yesEURASIP Journal on Advances in Signal Processing, 2003
A method for the rapid design of field programmable gate array (FPGA)-based discrete cosine transform (DCT) approximations is presented that can be used to control the coding gain, mean square error (MSE), quantization noise, hardware cost, and power ...

Evolution‐guided yeast complementation reveals functional differences in human PSPH variants

open access: yesFEBS Open Bio, EarlyView.
Ancient genomes can help guide which human genetic variants are tested experimentally. This study applies that idea to PSPH, a gene involved in serine biosynthesis, and uses high‐throughput yeast complementation to compare variant function. The findings reveal measurable differences among selected alleles and illustrate the value of evolution‐guided ...

Structural studies and functional engineering of NanX: an anhydro‐sialic acid transporter from Escherichia coli

open access: yesFEBS Open Bio, EarlyView.
Biophysical characterisation shows that NanX, a membrane transport protein from the major facilitator superfamily (MFS), forms both monomers and dimers after purification. AlphaFold modelling and substrate docking provide information on residues likely involved in substrate recognition for NanX and another MFS member, NanT.

Construction of algebraic-analytic discrete approximations for linear and nonlinear hyperbolic equations in R^{2}. Part I [PDF]

open access: yesOpuscula Mathematica, 2007
An algebraic-analytic method for constructing discrete approximations of linear hyperbolic equations based on a generalized d'Alembert formula of the Lytvyn and Riemann expressions for Cauchy data is proposed.

Approximations of Shannon Mutual Information for Discrete Variables with Applications to Neural Population Coding

open access: yesEntropy, 2019
Although Shannon mutual information has been widely used, its effective calculation is often difficult for many practical problems, including those in neural population coding.

Approximations of the ruin probability in a discrete time risk model

open access: yesModern Stochastics: Theory and Applications, 2020
Based on a discrete version of the Pollaczeck–Khinchine formula, a general method to calculate the ultimate ruin probability in the Gerber–Dickson risk model is provided when claims follow a negative binomial mixture distribution.

Easy Computation of the Various Topologies and Modes of Liquid–Liquid Partition Chromatography by the Theory of Random Walks

open access: yesSeparations, 2021
The article revisits the discrete recurrence method to model the instruments of liquid–liquid partition chromatography as counter-current chromatography (CCC) and centrifugal partition chromatography (CPC).
