Adapting Local Sequential Algorithms to the Distributed Setting [PDF]

open access: yes, 2018
It is a well known fact that sequential algorithms which exhibit a strong "local" nature can be adapted to the distributed setting given a legal graph coloring.

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Asynchronous distributed parallelization of mobile network optimization algorithms [PDF]

open access: yes, 2013
It has been years since the introduction of the Dynamic Network Optimization (DNO) concept, yet the DNO development is still at its infant stage, largely due to a lack of breakthrough in minimizing the lengthy optimization runtime.

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

An incremental approach to genetic algorithms based classification [PDF]

open access: yes, 2005
Incremental learning has been widely addressed in the machine learning literature to cope with learning tasks where the learning environment is ever changing or training samples become available over time. However, most research work explores incremental

Constrained distributed online convex optimization with bandit feedback for unbalanced digraphs

open access: yesIET Control Theory & Applications
In this study, a distributed primal‐dual bandit feedback method for online convex optimization with time‐varying coupled inequality constraints on unbalanced directed graphs is proposed.

Dynamic Fee Markets at Sub-Second Timescales: Adapting EIP-1559 for High-Throughput Blockchains

open access: yesMathematics
Dynamic fee market mechanisms, exemplified by EIP-1559, have been extensively studied for Ethereum’s 12 s block environment but remain uncharacterized at sub-second timescales.

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.
