MiNEApy: enhancing enrichment network analysis in metabolic networks

open access: yesBioinformatics
Abstract Motivation Modeling genome-scale metabolic networks (GEMs) helps understand metabolic fluxes in cells at a specific state under defined environmental conditions or perturbations. Elementary flux modes (EFMs) are powerful tools for simplifying complex metabolic networks into smaller, more ...

Targeting p38α in cancer: challenges, opportunities, and emerging strategies

open access: yesMolecular Oncology, EarlyView.
p38α normally regulates cellular stress responses and homeostasis and suppresses malignant transformation. In cancer, however, p38α is co‐opted to drive context‐dependent proliferation and dissemination. p38α also supports key functions in cells of the tumor microenvironment, including fibroblasts, myeloid cells, and T lymphocytes.

Correlation of the differential expression of PIK3R1 and its spliced variant, p55α, in pan‐cancer

open access: yesMolecular Oncology, EarlyView.
PIK3R1 undergoes alternative splicing to generate the isoforms, p85α and p55α. By combining large patient datasets with laboratory experiments, we show that PIK3R1 spliced variants shape cancer behavior. While tumors lose the protective p85α isoform, p55α is overexpressed, changes linked to poorer survival and more pronounced in African American ...

Tumour–host interactions in Drosophila: mechanisms in the tumour micro‐ and macroenvironment

open access: yesMolecular Oncology, EarlyView.
This review examines how tumour–host crosstalk takes place at multiple levels of biological organisation, from local cell competition and immune crosstalk to organism‐wide metabolic and physiological collapse. Here, we integrate findings from Drosophila melanogaster studies that reveal conserved mechanisms through which tumours hijack host systems to ...

Enhanced glycolysis and nicotinamide metabolism in HPV-positive head and neck cancer

open access: yesScientific Reports
Head and neck squamous cell carcinoma (HNSCC) is the seventh most common cancer globally, with increasing prevalence driven largely by human papillomavirus (HPV) infection.

m6A-induced DEAD-box RNA helicase 21 enhances lipid metabolism via 3‑hydroxy-3-methylglutaryl-CoA synthases 1 in colorectal cancer

open access: yesTranslational Oncology
Background: Altered lipid metabolism is a well-known hallmark of cancer. However, the underlying mechanisms of altered lipid metabolism in colorectal cancer (CRC) progression requires further investigation.

Basroparib inhibits YAP‐driven cancers by stabilizing angiomotin

open access: yesMolecular Oncology, EarlyView.
Basroparib, a selective tankyrase inhibitor, suppresses Wnt signaling and attenuates YAP‐driven oncogenic programs by stabilizing angiomotin. It promotes AMOT–YAP complex formation, enforces cytoplasmic YAP sequestration, inhibits YAP/TEAD transcription, and sensitizes YAP‐active cancers, including KRAS‐mutant colorectal cancer, to MEK inhibition.

Material Flow Analysis: Outcome Focus (MFA:OF) for Elucidating the Role of Infrastructure in the Development of a Liveable City [PDF]

open access: yes, 2015
Engineered infrastructures (i.e., utilities, transport & digital) underpin modern society. Delivering services via these is especially challenging in cities where differing infrastructures form a web of interdependencies. There must be a step change in

Metabolic nanoscopy enhanced by experimental and computational approaches

open access: yesnpj Imaging
The advances in microscopy techniques have led to new findings in biology. The recent advances in super-resolution microscopy technologies revealed precise molecular distribution. The techniques to visualize the distributions of multiple molecules in biological samples from experimental techniques to computational approaches are reviewed.
