Flux-based classification of reactions reveals a functional bow-tie organization of complex metabolic networks

open access: yes, 2012
Unraveling the structure of complex biological networks and relating it to their functional role is an important task in systems biology. Here we attempt to characterize the functional organization of the large-scale metabolic networks of three ...

The role of diffusion on the interface thickness in a ventilated filling box [PDF]

open access: yes, 2010
We examine the role of diffusivity, whether molecular or turbulent, on the steady-state stratification in a ventilated filling box. The buoyancy-driven displacement ventilation model of Linden et al. (J. Fluid Mech., vol. 212, 1990, p.

CDK11 inhibition induces cytoplasmic p21WAF1 splice variant by p53 stabilisation and SF3B1 inactivation

open access: yesMolecular Oncology, EarlyView.
CDK11 inhibition stabilises the tumour suppressor p53 and triggers the production of an alternative p21WAF1 splice variant p21L, through the inactivation of the spliceosomal protein SF3B1. Unlike the canonical p21WAF1 protein, p21L is localised in the cytoplasm and has reduced cell cycle‐blocking activity.

Metabolic flux response to phosphoglucose isomerase knock-out in Escherichia coli and impact of overexpression of the soluble transhydrogenase UdhA [PDF]

open access: yes, 2017
Blocking glycolytic breakdown of glucose by inactivation of phosphoglucose isomerase (Pgi) in Escherichia coli led to a greatly reduced maximum specific growth rate.

Solar Magnetic Carpet I: Simulation of Synthetic Magnetograms

open access: yes, 2011
This paper describes a new 2D model for the photospheric evolution of the magnetic carpet. It is the first in a series of papers working towards constructing a realistic 3D non-potential model for the interaction of small-scale solar magnetic fields.

Methylation biomarkers can distinguish pleural mesothelioma from healthy pleura and other pleural pathologies

open access: yesMolecular Oncology, EarlyView.
We developed and validated a DNA methylation–based biomarker panel to distinguish pleural mesothelioma from other pleural conditions. Using the IMPRESS technology, we translated this panel into a clinically applicable assay. The resulting two classifier models demonstrated excellent performance, achieving high AUC values and strong diagnostic accuracy.

Reconstruction and flux‐balance analysis of the Plasmodium falciparum metabolic network

open access: yesMolecular Systems Biology, 2010
Genome‐scale metabolic reconstructions can serve as important tools for hypothesis generation and high‐throughput data integration. Here, we present a metabolic network reconstruction and flux‐balance analysis (FBA) of Plasmodium falciparum, the primary ...

Chemical Transformation Motifs - Modelling Pathways as Integer Hyperflows [PDF]

open access: yes, 2017
We present an elaborate framework for formally modelling pathways in chemical reaction networks on a mechanistic level. Networks are modelled mathematically as directed multi-hypergraphs, with vertices corresponding to molecules and hyperedges to ...

Developing evidence‐based, cost‐effective P4 cancer medicine for driving innovation in prevention, therapeutics, patient care and reducing healthcare inequalities

open access: yesMolecular Oncology, EarlyView.
The cancer problem is increasing globally with projections up to the year 2050 showing unfavourable outcomes in terms of incidence and cancer‐related deaths. The main challenges are prevention, improved therapeutics resulting in increased cure rates and enhanced health‐related quality of life.

Self-consistent and precise measurement of time-dependent radiative albedo of gold based on specially symmetrical triple-cavity Hohlraum

open access: yesMatter and Radiation at Extremes
A self-consistent and precise method to determine the time-dependent radiative albedo, i.e., the ratio of the reemission flux to the incident flux, for an indirect-drive inertial confinement fusion Hohlraum wall material is proposed. A specially designed
