Exploratory and Inferential Analysis of Gene Cluster Neighborhood Graphs [PDF]
, 2009 Many different cluster methods are frequently used in gene expression
data analysis to find groups of co–expressed genes. However, cluster algorithms with the
ability to visualize the resulting clusters are usually preferred.Voglhuber Ingo, Scharl Theresa, Leisch, Friedrich, Theresa Scharl, Leisch Friedrich, Friedrich Leisch, Voglhuber, Ingo, Ingo Voglhuber, Scharl, Theresa +8 morecore +1 more sourceKDM7A and KDM1A inhibition suppresses tumour promoting pathways in prostate cancer
Molecular Oncology, EarlyView.Treatment resistance is a major challenge for patients with advanced prostate cancer. This study examined an alternative approach to target the major prostate cancer‐promoting pathway by targeting epigenetic factors, whose levels are higher in tumours.Jennie N Jeyapalan, Veronika M Metzler, Simone de Brot, Corinne L Woodcock, Anna E Harris, Jennifer Lothion‐Roy, Emeli M Nilsson, Atara Ntekim, Michael S Toss, Jenny L Persson, Francesca Khani, Brian D Robinson, Lorraine J Gudas, Emad Rakha, David M Heery, Catrin S Rutland, Nigel P Mongan +16 morewiley +1 more sourceLongitudinal circulating tumor DNA profiling in patients with advanced endometrial cancer using an off‐the‐shelf targeted NGS panel
Molecular Oncology, EarlyView.Intratumour heterogeneity complicates precision management of advanced endometrial cancer. Circulating tumor DNA (ctDNA) offers a minimally invasive strategy to capture tumor evolution and therapeutic resistance. Here, we compare tumor‐agnostic NGS with tumor‐informed ddPCR, outlining their relative sensitivity, concordance, and clinical implications ...Carlos Casas‐Arozamena, Karin Teien Lande, Eva Diaz, Ana Vilar, Juan Cueva, Efigenia Arias, Victoria Sampayo, Alicia Abalo, Nerea González, Eva Colás, Antonio Gil‐Moreno, Miguel Abal, Gema Moreno‐Bueno, Therese Sørlie, Kristina Lindemann, Laura Muinelo‐Romay +15 morewiley +1 more sourceInterpreting the effects of DNA polymerase variants at the structural level
Molecular Oncology, EarlyView.Using MAVISp and molecular dynamics simulations, we analyzed over 60 000 missense variants in POLE and POLD1 from ClinVar, COSMIC, cBioPortal, and saturation mutagenesis. Identified mechanistic indicators, including stability, binding, and long‐range, enable structural interpretation, providing ACMG‐like evidence for possible reclassification of VUS ...Matteo Arnaudi, Karolina Krzesińska, Ludovica Beltrame, Pablo Sánchez‐Izquierdo Besora, Matteo Tiberti, Mef Nilbert, Anna Rohlin, Elena Papaleo +7 morewiley +1 more sourceGenome sequence of an Australian kangaroo, Macropus eugenii, provides insight into the evolution of mammalian reproduction and development. [PDF]
, 2011 BACKGROUND: We present the genome sequence of the tammar wallaby, Macropus eugenii, which is a member of the kangaroo family and the first representative of the iconic hopping mammals that symbolize Australia to be sequenced.Wood, Dav, Chew, Keng, Graves, Jennifer A Marshall, Hickford, D., Wang, Jianghui, Shinji Kondo, Margaret B Morgan, Nanette Y Schneider, Nicholas, Frank W., Lara, F, Artem Men, Nazareth, Lynne, Christie L Kovar, Lefevre, CM, Lora R Lewis, Renfree, MB, McColl, KA, Hore, TA, Edson, J, Suzuki, Yutaka, Paul Flicek, Okwuonu, Geoffrey, Flicek, Paul, Pharo, Elizabeth A., Anthony T Papenfuss, Danielle Hickford, Troon, C, Benjamin Lansdell, Wong, Emily S. Molecular Oncology, EarlyView. This study shows that lung adenocarcinomas exploit developmental branching morphogenesis to acquire a therapy resistant basal‐like tumour cell state. This process was found to be regulated by combined TP53 loss‐of‐function and type‐I interferon signalling, identifying a novel axis for biomarker and therapeutic target discovery.Kamila J Bienkowska, Stephany Gallardo, Nur S.
