We evaluated several methods for computing shrinkage estimates of the genomic relationship matrix and demonstrated their potential to enhance the reliability of genomic estimated breeding values of training set individuals. In genomic prediction in plant breeding, the training set constitutes a large fraction of the total number of genotypes assayed ...

Technical note: updating the inverse of the genomic relationship matrix.
A computing strategy to update the inverse of the genomic relationship matrix when new genotypes become available is described. It is shown that re-using results of previous computations can result in substantial reductions in computing time required.

A new genomic prediction method (RHPP) was developed via combining randomized Haseman-Elston regression (RHE-reg), PCR based on genomic information of core population, and preconditioned conjugate gradient (PCG) algorithm. Computational efficiency is becoming a hot issue in the practical application of genomic prediction due to the large number of data

Improving genomic evaluation of Holstein cattle using a haplotype-based relationship matrix
2018With the advent of high throughput genotyping technologies, interest has grown in using genomic information to estimate breeding values. Genomic selection, in which genetic markers across the whole genome are used to estimate breeding values of individuals, is routinely applied in dairy cattle breeding programs.
