Epigenetic heterogeneity and plasticity in therapy‐induced tumor states through single‐cell multi‐omics

open access: yesMolecular Oncology, EarlyView.
Single‐cell multi‐omics reveals epigenetic heterogeneity across therapy‐adaptive tumor states, including quiescent/dormant, drug‐tolerant persister, and EMT‐like phenotypes. By linking regulatory features with state‐associated biomarkers, these approaches inform biomarker‐guided therapeutic strategies for evolving tumors.

Faster Graph Embeddings via Coarsening [PDF]

open access: yes, 2020
Graph embeddings are a ubiquitous tool for machine learning tasks, such as node classification and link prediction, on graph-structured data. However, computing the embeddings for large-scale graphs is prohibitively inefficient even if we are interested ...

On embedding a cycle in a plane graph [PDF]

open access: yesDiscrete Mathematics, 2006
The problem of drawing a non-simple cycle as a non-intersecting closed curve into a planar graph drawn in the plane with the vertices represented as circles and the edges represented as thin stripes is considered. The problem is shown to have an interpretation in the \textit{clustered planarity}.

Spatial and single‐nuclei transcriptomics reveals idiosyncratic and generic patterns in papillary and anaplastic thyroid cancers

open access: yesMolecular Oncology, EarlyView.
Matched spatial transcriptomics and single‐nuclei RNA‐seq were generated for anaplastic and BRAFV600E papillary thyroid cancers revealing generic and tumor‐specific states occurring in cancer cells and in the tumor microenvironment. In this context, cancer dedifferentiation mirrored organoid maturation through ordered thyroid marker gain/loss ...

SocialJGCF: Social Recommendation with Jacobi Polynomial-Based Graph Collaborative Filtering

open access: yesApplied Sciences
With the flourishing of social media platforms, data in social networks, especially user-generated content, are growing rapidly, which makes it hard for users to select relevant content from the overloaded data.

Epigenetic silencing of the liver‐specific lncRNA LUNAR promotes liver cancer progression via NOTCH activation

open access: yesMolecular Oncology, EarlyView.
LUNAR is a liver‐specific long noncoding RNA (lncRNA) that is highly expressed in normal liver but becomes epigenetically silenced in hepatocellular carcinoma through promoter hypermethylation. Loss of LUNAR is associated with NOTCH activation, epithelial–mesenchymal transition, and metastasis, whereas restoring LUNAR restrains metastatic progression ...

Regular embeddings of complete bipartite maps: classification and enumeration

open access: yes
The regular embeddings of complete bipartite graphs Kn, n in orientable surfaces are classified and enumerated, and their automorphism groups and combinatorial properties are determined.

Translating whole‐genome doubling into precision medicine in cancer

open access: yesMolecular Oncology, EarlyView.
Whole‐genome doubling creates a WGD‐positive tumor state characterized by persistent chromosomal instability, karyotypic diversification, and cellular stress. These same biological pressures drive aggressive tumor evolution while exposing therapeutic vulnerabilities, providing a rationale for WGD‐informed precision medicine. Whole‐genome doubling (WGD)

On embedding graphs in trees

open access: yesJournal of Combinatorial Theory, Series B, 1990
Let G be a graph of small maximum degree, which is contained in a chordal graph of small clique number. Is G then contained in a chordal graph of small maximum degree as well? This extremal problem arises from the following: suppose we seek a binary tree T and an injective mapping from V(G) to V(T) (and which sends edges of G to paths in T) so that we ...
