neuRosim: an R package for simulation of fMRI magnitude data with realistic noise [PDF]

open access: yes, 2011
Statistical analysis techniques for highly complex structured data such as fMRI data should be thoroughly validated. In this process, knowing the ground truth is essential.

Mycobacterial cell division arrest and smooth‐to‐rough envelope transition using CRISPRi‐mediated genetic repression systems

open access: yesFEBS Open Bio, EarlyView.
CRISPRI‐mediated gene silencing and phenotypic exploration in nontuberculous mycobacteria. In this Research Protocol, we describe approaches to control, monitor, and quantitatively assess CRISPRI‐mediated gene silencing in M. smegmatis and M. abscessus model organisms.

Conditional Teacher-Student Learning

open access: yes, 2019
The teacher-student (T/S) learning has been shown to be effective for a variety of problems such as domain adaptation and model compression. One shortcoming of the T/S learning is that a teacher model, not always perfect, sporadically produces wrong ...

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Promiscuous stimulation of HSP70 ATPase activity by parasite‐derived J‐domains

open access: yesFEBS Open Bio, EarlyView.
The malaria parasite Plasmodium falciparum exports three highly homologous yet functionally divergent J‐domain proteins into human erythrocytes. Here, we show that J‐domains isolated from all three proteins effectively stimulate the ATPase activity of both endogenous host and exported parasite HSP70 chaperones.

Empirical Methodology for Crowdsourcing Ground Truth

open access: yes, 2018
The process of gathering ground truth data through human annotation is a major bottleneck in the use of information extraction methods for populating the Semantic Web.

Nonrigid Optical Flow Ground Truth for Real-World Scenes with Time-Varying Shading Effects

open access: yes, 2016
In this paper we present a dense ground truth dataset of nonrigidly deforming real-world scenes. Our dataset contains both long and short video sequences, and enables the quantitatively evaluation for RGB based tracking and registration methods.

Cutaneous Melanoma Drives Metabolic Changes in the Aged Bone Marrow Immune Microenvironment

open access: yesAging and Cancer, EarlyView.
Melanoma, the deadliest form of skin cancer, increasingly affects older adults. Our study reveals that melanoma induces changes in iron and lipid levels in the bone marrow, impacting immune cell populations and increasing susceptibility to ferroptosis.
