A review of spatial capture–recapture: Ecological insights, limitations, and prospects

open access: yesEcology and Evolution, 2022
First described by Efford (2004), spatial capture–recapture (SCR) has become a popular tool in ecology. Like traditional capture–recapture, SCR methods account for imperfect detection when estimating ecological parameters.

Crucial parameters for precise copy number variation detection in formalin‐fixed paraffin‐embedded solid cancer samples

open access: yesMolecular Oncology, EarlyView.
This study shows that copy number variations (CNVs) can be reliably detected in formalin‐fixed paraffin‐embedded (FFPE) solid cancer samples using ultra‐low‐pass whole‐genome sequencing, provided that key (pre)‐analytical parameters are optimized.

Extending the Real-Time Maude Semantics of Ptolemy to Hierarchical DE Models

open access: yes, 2010
This paper extends our Real-Time Maude formalization of the semantics of flat Ptolemy II discrete-event (DE) models to hierarchical models, including modal models.

Tumor mutational burden as a determinant of metastatic dissemination patterns

open access: yesMolecular Oncology, EarlyView.
This study performed a comprehensive analysis of genomic data to elucidate whether metastasis in certain organs share genetic characteristics regardless of cancer type. No robust mutational patterns were identified across different metastatic locations and cancer types.

The degeneracy between dust colour temperature and spectral index. Comparison of methods for estimating the beta(T) relation

open access: yes, 2013
Sub-millimetre dust emission provides information on the physics of interstellar clouds and dust. Noise can produce anticorrelation between the colour temperature T_C and the spectral index beta. This must be separated from the intrinsic beta(T) relation

RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

Bayesian credibility premium with GB2 copulas

open access: yesDependence Modeling, 2020
For observations over a period of time, Bayesian credibility premium may be used to predict the value of a response variable for a subject, given previously observed values.

Hierarchical models of rigidity percolation

open access: yes, 2009
We introduce models of generic rigidity percolation in two dimensions on hierarchical networks, and solve them exactly by means of a renormalization transformation.

Colorectal cancer‐derived FGF19 is a metabolically active serum biomarker that exerts enteroendocrine effects on mouse liver

open access: yesMolecular Oncology, EarlyView.
Meta‐transcriptome analysis identified FGF19 as a peptide enteroendocrine hormone associated with colorectal cancer prognosis. In vivo xenograft models showed release of FGF19 into the blood at levels that correlated with tumor volumes. Tumoral‐FGF19 altered murine liver metabolism through FGFR4, thereby reducing bile acid synthesis and increasing ...
