Pervasive incomplete lineage sorting illuminates speciation and selection in primates

Science, 2023
Incomplete lineage sorting (ILS) causes the phylogeny of some parts of the genome to differ from the species tree. In this work, we investigate the frequencies and determinants of ILS in 29 major ancestral nodes across the entire primate phylogeny. We find up to 64% of the genome affected by ILS at individual nodes.

Evaluating Compression-Based Phylogeny Estimation in the Presence of Incomplete Lineage Sorting

Journal of Computational Biology, 2023
This study assesses characteristics of the normalized compression distance (NCD) technique for building phylogenetic trees from molecular data. We examined results from a mammalian biological data set as well as a collection of simulated data with varying levels of incomplete lineage sorting.

Accurate Detection of Incomplete Lineage Sorting via Supervised Machine Learning

2022
AbstractGene tree discordance due to incomplete lineage sorting or introgression has been described in numerous genomic datasets. Among distantly related taxa, however, it is difficult to differentiate these biological sources of discordance from discordance due to errors in gene tree reconstruction, even when supervised machine learning techniques are

Reticulate evolution and incomplete lineage sorting among the ponderosa pines

Molecular Phylogenetics and Evolution, 2009
Interspecific gene flow via hybridization may play a major role in evolution by creating reticulate rather than hierarchical lineages in plant species. Occasional diploid pine hybrids indicate the potential for introgression, but reticulation is hard to detect because ancestral polymorphism is still shared across many groups of pine species. Nucleotide

A Statistical Approach for Distinguishing Hybridization and Incomplete Lineage Sorting

The American Naturalist, 2009
The extent and evolutionary significance of hybridization is difficult to evaluate because of the difficulty in distinguishing hybridization from incomplete lineage sorting. Here we present a novel parametric approach for statistically distinguishing hybridization from incomplete lineage sorting based on minimum genetic distances of a nonrecombining ...

Phylogenomics and biogeography of Catalpa (Bignoniaceae) reveal incomplete lineage sorting and three dispersal events

Molecular Phylogenetics and Evolution, 2022
Catalpa Scop. (Bignoniaceae) is a small genus (8 spp.) of trees that is disjunctly distributed among eastern Asia, eastern United States, and the West Indies. Catalpa bears beautiful inflorescences and have been cultivated as important ornamental trees for landscaping, gardening, and timber.

Incomplete lineage sorting and gene flow within Allium (Amayllidaceae)

Molecular Phylogenetics and Evolution
The phylogeny and systematics of the genus Allium have been studied with a variety of diverse data types, including an increasing amount of molecular data. However, strong phylogenetic discordance and high levels of uncertainty have prevented the identification of a consistent phylogeny.

Effect of Incomplete Lineage Sorting on Tree-Reconciliation-Based Inference of Gene Duplication

IEEE/ACM Transactions on Computational Biology and Bioinformatics, 2013
In the tree reconciliation approach to infer the duplication history of a gene family, the gene (family) tree is compared to the corresponding species tree. Incomplete lineage sorting (ILS) gives rise to stochastic variation in the topology of a gene tree and hence likely introduces false duplication events when a tree reconciliation method is used. We

Phylogenomics reveals incomplete lineage sorting and ancient hybrid drove the radiation of macaques

2023
AbstractThe genusMacaca, with 23 species assigned into four to seven species groups, exhibits the largest geographic range and represents the most successful adaptive radiation of nonhuman primates. Here, we conducted phylogenomic analyses of 16 newly generated and eight published macaque genomes and found a strong support for the division of this ...
