Infrared laser sampling of low volumes combined with shotgun lipidomics reveals lipid markers in palatine tonsil carcinoma

open access: yesMolecular Oncology, EarlyView.
Nanosecond infrared laser (NIRL) low‐volume sampling combined with shotgun lipidomics uncovers distinct lipidome alterations in oropharyngeal squamous cell carcinoma (OPSCC) of the palatine tonsil. Several lipid species consistently differentiate tumor from healthy tissue, highlighting their potential as diagnostic markers.

Crucial parameters for precise copy number variation detection in formalin‐fixed paraffin‐embedded solid cancer samples

open access: yesMolecular Oncology, EarlyView.
This study shows that copy number variations (CNVs) can be reliably detected in formalin‐fixed paraffin‐embedded (FFPE) solid cancer samples using ultra‐low‐pass whole‐genome sequencing, provided that key (pre)‐analytical parameters are optimized.

ByNowLife: A Novel Framework for OWL and Bayesian Network Integration

open access: yesInformation, 2019
An ontology-based system can currently logically reason through the Web Ontology Language Description Logic (OWL DL). To perform probabilistic reasoning, the system must use a separate knowledge base, separate processing, or third-party applications ...

Phenotypic and genotypic characterization of single circulating tumor cells in the follow‐up of high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Single circulating tumor cells (sCTCs) from high‐grade serous ovarian cancer patients were enriched, imaged, and genomically profiled using WGA and NGS at different time points during treatment. sCTCs revealed enrichment of alterations in Chromosomes 2, 7, and 12 as well as persistent or emerging oncogenic CNAs, supporting sCTC identity.

A knowledge base browser using hypermedia [PDF]

open access: yes
A hypermedia system is being developed to browse CLIPS (C Language Integrated Production System) knowledge bases. This system will be used to help train flight controllers for the Mission Control Center.

Ontology-based Information Extraction with SOBA [PDF]

open access: yes, 2011
In this paper we describe SOBA, a sub-component of the SmartWeb multi-modal dialog system. SOBA is a component for ontologybased information extraction from soccer web pages for automatic population of a knowledge base that can be used for domainspecific

Tumor mutational burden as a determinant of metastatic dissemination patterns

open access: yesMolecular Oncology, EarlyView.
This study performed a comprehensive analysis of genomic data to elucidate whether metastasis in certain organs share genetic characteristics regardless of cancer type. No robust mutational patterns were identified across different metastatic locations and cancer types.

Entity Linking: An Issue to Extract Corresponding Entity With Knowledge Base

open access: yesIEEE Access, 2018
Entity linking is a task to extract query mentions in documents, and then link them to their corresponding entities in a knowledge base. It can improve the performances of knowledge network construction, knowledge fusion, information retrieval, natural ...

Correlation of the differential expression of PIK3R1 and its spliced variant, p55α, in pan‐cancer

open access: yesMolecular Oncology, EarlyView.
PIK3R1 undergoes alternative splicing to generate the isoforms, p85α and p55α. By combining large patient datasets with laboratory experiments, we show that PIK3R1 spliced variants shape cancer behavior. While tumors lose the protective p85α isoform, p55α is overexpressed, changes linked to poorer survival and more pronounced in African American ...

The Gene-Centric Content Management System and Its Application for Cognitive Proteomics

open access: yesProteomes, 2018
The Human Proteome Project is moving into the next phase of creating and/or reconsidering the functional annotations of proteins using the chromosome-centric paradigm. This challenge cannot be solved exclusively using automated means, but rather requires
