Robust $$k$$ k -mer frequency estimation using gapped $$k$$ k -mers [PDF]

open access: yesJournal of Mathematical Biology, 2013
Oligomers of fixed length, k, commonly known as k-mers, are often used as fundamental elements in the description of DNA sequence features of diverse biological function, or as intermediate elements in the constuction of more complex descriptors of sequence features such as position weight matrices.

Liver Stiffness Directs Intrahepatic Cholesterol Accumulation Through YAP/TAZ in Metabolic Dysfunction‐Associated Steatotic Liver Disease

open access: yesAdvanced Science, EarlyView.
Liver stiffness promotes intrahepatic cholesterol accumulation by repressing LXRα through YAP/TAZ activation. Stiff matrices impair cholesterol efflux in hepatocytes, while YAP/TAZ deletion restores LXRα activity and prevents cholesterol‐induced fibrosis.

Anti‐PD‐1 Nanobody‐Armored MSLN CAR‐T Therapy for Malignant Mesothelioma: Preclinical and Clinical Studies

open access: yesAdvanced Science, EarlyView.
A novel therapy using engineered immune cells (NAC‐T cells) showed promise for refractory malignant mesothelioma. Based on the encouraging preclinical data, the first‐in‐human trial is initiated, demonstrating tolerable safety and promising anti‐tumor activity (ORR 63.6%, DCR 100%, including one CR).

Comprehensive Profiling of N6‐methyladnosine (m6A) Readouts Reveals Novel m6A Readers That Regulate Human Embryonic Stem Cell Differentiation

open access: yesAdvanced Science, EarlyView.
This research deciphers the m6A transcriptome by profiling its sites and functional readout effects: from mRNA stability, translation to alternative splicing, across five different cell types. Machine learning model identifies novel m6A‐binding proteins DDX6 and FXR2 and novel m6A reader proteins FUBP3 and L1TD1.

Particle size distribution and estimated carbon flux across the Arabian Sea oxygen minimum zone [PDF]

open access: yesBiogeosciences, 2014
The goal of the Arabian Sea section of the TARA oceans expedition was to study large particulate matter (LPM > 100 μm) distributions and possible impact of associated midwater biological processes on vertical carbon export through the oxygen minimum zone

Divergent Responses of Bacterial Communities to Permafrost Degradation and Their Associations With Carbon Across Vertical Profiles

open access: yesAdvanced Science, EarlyView.
Bacterial α‐diversity decreases, but stochasticity and community stability increase across the 15 m‐depth vertical profiles and along the degraded gradient within the active layer. The abundance and interaction of core taxa mainly control community stability in the active and permafrost layers, respectively.
