Does Logarithm Transformation of Microarray Data Affect Ranking Order of Differentially Expressed Genes?

open access: yes, 2006
A common practice in microarray analysis is to transform the microarray raw data (light intensity) by a logarithmic transformation, and the justification for this transformation is to make the distribution more symmetric and Gaussian-like.

A bioinformatics screen identifies TCF19 as an aggressiveness‐sustaining gene in prostate cancer

open access: yesMolecular Oncology, EarlyView.
Gene expression meta‐analysis in multiple prostate cancer patient cohorts identifies Transcription factor 19 (TCF19) as an aggressiveness‐sustaining gene with prognostic potential. TCF19 is a gene repressed by androgen signaling that sustains core cancer‐related processes such as vascular permeability or tumor growth and metastasis.

Characterisation of PVL-Positive Staphylococcus argenteus from the United Arab Emirates

open access: yesAntibiotics
Staphylococcus argenteus is a recently described staphylococcal species that is related to Staphylococcus aureus but lacks the staphyloxanthin operon. It is able to acquire both resistance markers such as the SCCmec elements and mobile genetic elements ...

Differential expression of microRNAs in bovine papillomavirus type 1 transformed equine cells [PDF]

open access: yes, 2016
Bovine papillomavirus (BPV) types 1 and 2 play an important role in the pathogenesis of equine sarcoids (ES), the most common cutaneous tumour affecting horses.

PYCR1 inhibition in bone marrow stromal cells enhances bortezomib sensitivity in multiple myeloma cells by altering their metabolism

open access: yesMolecular Oncology, EarlyView.
This study investigated how PYCR1 inhibition in bone marrow stromal cells (BMSCs) indirectly affects multiple myeloma (MM) cell metabolism and viability. Culturing MM cells in conditioned medium from PYCR1‐silenced BMSCs impaired oxidative phosphorylation and increased sensitivity to bortezomib.

Analysis of Gene Expression Profile of AGS Cells Stimulated by Helicobacter pylori Adhesion

open access: yesGut and Liver, 2007
Background/Aims: Interactions between H. pylori and gastric epithelial cells contribute to gastric inflam-mation and epithelial damage. This study was performed to evaluate the gene expression profile of AGS cells by adhesion of H. pylori.

Temporal Bayesian classifiers for modelling muscular dystrophy expression data [PDF]

open access: yes, 2006
The analysis of microarray data from time-series experiments requires specialised algorithms, which take the temporal ordering of the data into account. In this paper we explore a new architecture of Bayesian classifier that can be used to understand how

Microarray Analysis Using the MicroArray Explorer [PDF]

open access: yes, 2003
The MicroArray Explorer (MAExplorer) is an open-source Java-based microarray data-mining tool that is available from the open source Web site as both a ready-to-run program and source code from http://maexplorer.sourceforge.net/. MAExplorer helps analyze expression patterns of individual genes, gene families, and clusters of genes.
