Identification and Characterization of Differentially Expressed MicroRNAs in Benign Prostatic Hyperplasia

open access: yesCancer Reports
Objectives The primary aim of this research is to identify and describe the distinct patterns of microRNAs (miRNAs) that are unusually expressed in benign prostatic hyperplasia (BPH) tissues compared to normal prostatic tissues. Materials and Methods The

Quality assessment for short oligonucleotide microarray data [PDF]

open access: yesarXiv, 2007
Quality of microarray gene expression data has emerged as a new research topic. As in other areas, microarray quality is assessed by comparing suitable numerical summaries across microarrays, so that outliers and trends can be visualized, and poor quality arrays or variable quality sets of arrays can be identified.

The CRL7FBXW8 Complex Controls the Mammary Stem Cell Compartment through Regulation of NUMB Levels

open access: yesAdvanced Science, EarlyView.
In breast cancer (BC), NUMB loss of function (LOF) is common and mainly driven by protein hyper‐degradation. The CRL7FBXW8 complex is the E3 ligase responsible for NUMB degradation. Inhibition of CRL7FBXW8 in NUMB‐LOF BC cells restores NUMB levels, and decreases the number of cancer stem cells and tumorigenic ability in vivo. Targeting CRL7FBXW8 offers

Stereotyped Subclones Revealed by High‐Density Single‐Cell Lineage Tracing Support Robust Development

open access: yesAdvanced Science, EarlyView.
Based on a well‐established in vitro directed differentiation model and an integrated analysis of high‐density cell lineage trees (CLTs) and single‐cell transcriptomes, it is demonstrated that many subclones are formed by sub‐CLTs resembling each other in terms of both cell type compositions and topological structures.

The Expresso Microarray Experiment Management System: The Functional Genomics of Stress Responses in Loblolly Pine [PDF]

open access: yesarXiv, 2001
Conception, design, and implementation of cDNA microarray experiments present a variety of bioinformatics challenges for biologists and computational scientists. The multiple stages of data acquisition and analysis have motivated the design of Expresso, a system for microarray experiment management. Salient aspects of Expresso include support for clone

Accurate Transcription Factor Activity Inference to Decipher Cell Identity from Single‐Cell Transcriptomic Data with MetaTF

open access: yesAdvanced Science, EarlyView.
MetaTF is a new computational framework that uses single‐cell RNA sequencing (scRNA‐seq) data to infer transcription factor activity with the aim to help in deciphering cells identity starting from a heterogeneous population, and apply it to characterize mouse hematopoietic stem cells and breast cancer epithelial cells, thus identifying a novel subset ...

HIC1 suppresses Tumor Progression and Enhances CD8+ T Cells Infiltration Through Promoting GSDMD‐induced Pyroptosis in Gastric Cancer

open access: yesAdvanced Science, EarlyView.
These findings elucidate the innovative role of HIC1 as a transcriptional activator in GC, driving the initiation of pyroptosis and enhancing CD8+ T cell infiltration, which has certain novelty and creative significance. Collectively, targeting HIC1 can present an appealing immunotherapeutic strategy to improve outcomes in GC patients.
