Phylogenetic automata, pruning, and multiple alignment [PDF]
We present an extension of Felsenstein's algorithm to indel models defined on entire sequences, without the need to condition on one multiple alignment. The algorithm makes use of a generalization from probabilistic substitution matrices to weighted finite-state transducers.

We investigated a potential protective effect of acacetin, a naturally occurring flavonoid, against methylglyoxal (MGO)‐induced endothelial dysfunction in human umbilical vein endothelial cells and its mechanism of action. Acacetin can could inhibit MGO‐induced intracellular calcium ion influx, enhance the expression levels of phosphorylated ...

Measuring AMP‐activated protein kinase (AMPK) activity in vitro is crucial for testing AMPK activators or inhibitors with therapeutic potential. Here, we report an enzyme‐linked immunosorbent assay (ELISA)‐based AMPK activity assay with simple steps and high sensitivity, which offers a simple, robust, and cost‐effective alternative to traditional ...

Parallel DNA Sequence Alignment on High-Performance Systems with CUDA and MPI [PDF]
Sequence alignment is a cornerstone of bioinformatics, widely used to identify similarities between DNA, RNA, and protein sequences and studying evolutionary relationships and functional properties. The Needleman-Wunsch algorithm remains a robust and accurate method for global sequence alignment.

The tumor microenvironment is a dynamic, multifaceted complex system of interdependent cellular, biochemical, and biophysical components. Three‐dimensional in vitro models of the tumor microenvironment enable a better understanding of these interactions and their impact on cancer progression and therapeutic resistance.
