We adopted ddRAD‐seq and chloroplast genome sequencing to explore the genetic characteristics of the danxia‐endemic species Viola hybanthoides. This species exhibits extremely low within‐population genetic diversity and obvious genetic differentiation, which is mainly driven by habitat fragmentation, restricted gene flow and Quaternary climatic changes.
