FoodOn: a harmonized food ontology to increase global food traceability, quality control and data integration

open access: yesnpj Science of Food, 2018
The construction of high capacity data sharing networks to support increasing government and commercial data exchange has highlighted a key roadblock: the content of existing Internet-connected information remains siloed due to a multiplicity of local ...

An ontological analysis of some biological ontologies [PDF]

open access: yesFrontiers in Genetics, 2012
The functional importance of biological entities makes their understanding, analysis, and representation essential in modern biology. Arguably, semantic representation necessary for machine interoperability is a far more difficult task than syntactic representation, necessitating conceptual schema and ontologies for in-silico biological knowledge ...

The Proteasix Ontology [PDF]

open access: yesJournal of Biomedical Semantics, 2016
The Proteasix Ontology (PxO) is an ontology that supports the Proteasix tool; an open-source peptide-centric tool that can be used to predict automatically and in a large-scale fashion in silico the proteases involved in the generation of proteolytic cleavage fragments (peptides)The PxO re-uses parts of the Protein Ontology, the three Gene Ontology sub-

A QBist Ontology [PDF]

open access: yesFoundations of Science, 2021
This paper puts forward an ontology that is indebted to QBism, Kant, Bohr, Schrödinger, the philosophy of the Upanishads, and the evolutionary philosophy of Sri Aurobindo. Central to it is that reality is relative to consciousness or experience. Instead of a single mind-independent reality, there are different poises of consciousness, including a ...

Reduced vascular leakage correlates with breast carcinoma T regulatory cell infiltration but not with metastatic propensity

open access: yesMolecular Oncology, EarlyView.
A mouse model for vascular normalization and a human breast cancer cohort were studied to understand the relationship between vascular leakage and tumor immune suppression. For this, endothelial and immune cell RNAseq, staining for vascular function, and immune cell profiling were employed.

The Intuitive Concept of Information: An Analysis

open access: yesStudies in Logic, Grammar and Rhetoric, 2020
This paper seeks to determine the intuitive meaning of the concept of information by indicating its essential (definitional) features and relations with other concepts, such as that of knowledge. The term “information” – as with many other concepts, such

Ontologies for the study of neurological disease [PDF]

open access: yes, 2012
We have begun work on two separate but related ontologies for the study of neurological diseases. The first, the Neurological Disease Ontology (ND), is intended to provide a set of controlled, logically connected classes to describe the range of ...

Developing a Mammalian Behaviour Ontology [PDF]

open access: yes, 2009
The use of the Entity + Quality (EQ) model in phenotypic descriptions is dependent on the use of specialised domain ontologies to define the entity under observation.

Ontology-Based Data Access: A Survey

open access: yesInternational Joint Conference on Artificial Intelligence, 2018
We present the framework of ontology-based data access, a semantic paradigm for providing a convenient and user-friendly access to data repositories, which has been actively developed and studied in the past decade.

Improving PARP inhibitor efficacy in bladder cancer without genetic BRCAness by combination with PLX51107

open access: yesMolecular Oncology, EarlyView.
Clinical trials on PARP inhibitors in urothelial carcinoma (UC) showed limited efficacy and a lack of predictive biomarkers. We propose SLFN5, SLFN11, and OAS1 as UC‐specific response predictors. We suggest Talazoparib as the better PARP inhibitor for UC than Olaparib.
