Integration of single‐cell and bulk RNA‐sequencing data reveals the prognostic potential of epithelial gene markers for prostate cancer

open access: yesMolecular Oncology, EarlyView.
Prostate cancer is a leading malignancy with significant clinical heterogeneity in men. An 11‐gene signature derived from dysregulated epithelial cell markers effectively predicted biochemical recurrence‐free survival in patients who underwent radical surgery or radiotherapy.

Multirepresentation in Ontologies [PDF]

open access: yes, 2003
The objective of this paper is to define an ontology language to support multiple representations of ontologies. In our research, we focus on the logic-based ontology languages. As a matter of fact, we will consider only languages that are based on description logics (DLs). At first, we propose a sub-language of DL as an ontology language.

MET variants with activating N‐lobe mutations identified in hereditary papillary renal cell carcinomas still require ligand stimulation

open access: yesMolecular Oncology, EarlyView.
MET variants in the N‐lobe of the kinase domain, found in hereditary papillary renal cell carcinoma, require ligand stimulation to promote cell transformation, in contrast to other RTK variants. This suggests that HGF expression in the microenvironment is important for tumor growth in such patients. Their sensitivity to MET inhibitors opens the way for

From the measurement problem to the primitive ontology programme [PDF]

open access: yes, 2019
The paper retraces the development from the measurement problem to the primitive ontology programme. It assesses the contribution of the GRW theory to this programme and discusses the pros and cons of the GRWm matter density ontology and the GRWf flash ontology in comparison to the Bohmian particle ontology.

Molecular and functional profiling unravels targetable vulnerabilities in colorectal cancer

open access: yesMolecular Oncology, EarlyView.
We used whole exome and RNA‐sequencing to profile divergent genomic and transcriptomic landscapes of microsatellite stable (MSS) and microsatellite instable (MSI) colorectal cancer. Alterations were classified using a computational score for integrative cancer variant annotation and prioritization.

On the reproducibility of science: unique identification of research resources in the biomedical literature [PDF]

open access: yesPeerJ, 2013
Scientific reproducibility has been at the forefront of many news stories and there exist numerous initiatives to help address this problem. We posit that a contributor is simply a lack of specificity that is required to enable adequate research ...

Ontologies Change and Queries Break: Towards a Solution [PDF]

open access: yes, 2006
Keeping track of ontology changes is becoming a critical issue for ontology-based applications. Updating an ontology that is in use may result in inconsistencies between the ontology and the knowledge base, dependent ontologies and applications/services.

Ontology-Based Data Access: A Survey

open access: yesInternational Joint Conference on Artificial Intelligence, 2018
We present the framework of ontology-based data access, a semantic paradigm for providing a convenient and user-friendly access to data repositories, which has been actively developed and studied in the past decade.
