Orthology Relations, Symbolic Ultrametrics, and Cographs
Orthology detection is an important problem in comparative and evolutionary genomics and, consequently, a variety of orthology detection methods have been devised in recent years.

Inferring Orthology and Paralogy [PDF]
The distinction between orthologs and paralogs, genes that started diverging by speciation versus duplication, is relevant in a wide range of contexts, most notably phylogenetic tree inference and protein function annotation. In this chapter, we provide an overview of the methods used to infer orthology and paralogy.

Probabilistic Orthology Analysis
Systematic Biology, 2009Orthology analysis aims at identifying orthologous genes and gene products from different organisms and, therefore, is a powerful tool in modern computational and experimental biology. Although reconciliation-based orthology methods are generally considered more accurate than distance-based ones, the traditional parsimony-based implementation of ...

Since 1933, when Kolmogorov laid the foundations for probability and statistics as we know them today [1], it has been recognized that propositions asserting that such and such an event occurred as a consequence of the execution of a particular random experiment tend to band together and form a Boolean algebra.

Ortholog Clustering on a Multipartite Graph
IEEE/ACM Transactions on Computational Biology and Bioinformatics, 2005We present a method for automatically extracting groups of orthologous genes from a large set of genomes by a new clustering algorithm on a weighted multipartite graph. The method assigns a score to an arbitrary subset of genes from multiple genomes to assess the orthologous relationships between genes in the subset.
