GENOMIC AND PEDIGREE-BASED INBREEDING IN SLOVAK SPOTTED CATTLE

open access: yesAGROFOR, 2019
The objective of this study was to evaluate the level of inbreeding in population ofSlovak Spotted cattle and to compare its genomic and pedigree-based estimates. The genomic data have been obtained from in total of 37 AI sires and 50 sire damsgenotyped by using Illumina BovineSNP50v2 BeadChip and ICBF InternationalDairy and Beef v3, respectively.

Commonly used genomic estimators of individual inbreeding in livestock

open access: yesCzech Journal of Animal Science
: Management of inbreeding is one of the crucial parts of breeding programs in livestock populations. Traditionally, the inbreeding coefficient is calculated using pedigree data; however, it can also be estimated from genomic data.

Improved computation of genomic and pedigree inbreeding and relationships accounting for the X chromosome

open access: yesJournal of Dairy Science
: Breeders for many decades used pedigrees to limit increases in inbreeding, but genomic measures of relationship and inbreeding provide more precise control.

purgeR: inbreeding and purging in pedigreed populations [PDF]

open access: yesBioinformatics, 2021
Abstract Summary Inbreeding depression and genetic purging are important processes shaping the survivability and evolution of small populations. However, detecting purging is challenging in practice, in part because there are limited tools dedicated to it.

Pedigree-based inbreeding coefficient explains more variation in fitness than heterozygosity at 160 microsatellites in a wild bird population.

open access: yes, 2017
Although the pedigree-based inbreeding coefficientFpredicts theexpectedproportion of an individual's genome that is identical-by-descent (IBD), heterozygosity at genetic markers captures Mendelian sampling variation and thereby provides an estimate ...

Genetic diversity in Banija spotted pig: pedigree and microsatellite analyses [PDF]

open access: yesJournal of Central European Agriculture, 2018
Genetic diversity and breed structure of Banija spotted pig (BS) was analyzed trough 721 pedigree records and polymorphism of 23 microsatellites on 30 BS pigs. Two phylogenetic trees were constructed from microsatellite and pedigree information.

Grid search approach to discriminate between old and recent inbreeding using phenotypic, pedigree and genomic information

open access: yesBMC Genomics, 2021
Background Although inbreeding caused by the mating of animals related through a recent common ancestor is expected to have more harmful effects on phenotypes than ancient inbreeding (old inbreeding), estimating these effects requires a clear definition ...

Inbreeding and litter size in pedigreed dogs

open access: yesProceedings of 12th World Congress on Genetics Applied to Livestock Production (WCGALP), 2022
Inbreeding may negatively affect fertility, especially when mating closely related individuals. We evaluated the frequency of these matings in Dutch pedigreed dogs between 1997 to 2018 and their effect on litter size in 15 breeds. The percentage of matings between half-cousins and closer has decreased since 1999.

Estimating the prevalence of inbreeding from incomplete pedigrees [PDF]

open access: yesProceedings of the Royal Society of London. Series B: Biological Sciences, 2002
A previous review of inbreeding in natural populations suggested that close inbreeding (inbreeding coefficient f = 0.25) is generally rare in wild birds and mammals. However, the review did not assess rates of moderate inbreeding (f = 0.125), which may make a rather larger contribution to overall inbreeding in a population.

Efficient genome ancestry inference in complex pedigrees with inbreeding [PDF]

open access: yesBioinformatics, 2010
Abstract Motivation: High-density SNP data of model animal resources provides opportunities for fine-resolution genetic variation studies. These genetic resources are generated through a variety of breeding schemes that involve multiple generations of matings derived from a set of founder animals.
