ENJ algorithm can construct triple phylogenetic trees

open access: yesMolecular Therapy: Nucleic Acids, 2021
Phylogenetic analysis is used to analyze the evolution of species according to the characteristics of biological sequences. The analytical results are generally represented by phylogenetic trees.

On Tree-Based Phylogenetic Networks [PDF]

open access: yesJournal of Computational Biology, 2016
A large class of phylogenetic networks can be obtained from trees by the addition of horizontal edges between the tree edges. These networks are called tree based networks. Reticulation-visible networks and child-sibling networks are all tree based. In this work, we present a simply necessary and sufficient condition for tree-based networks and prove ...

Phylogenetic inference using Generative Adversarial Networks

open access: yesBioinformatics, 2022
AbstractMotivationThe application of machine learning approaches in phylogenetics has been impeded by the vast model space associated with inference. Supervised machine learning approaches require data from across this space to train models. Because of this, previous approaches have typically been limited to inferring relationships among unrooted ...

Gradients of Aliveness and Engineering: A Taxonomy of Fungal Engineered Living Materials

open access: yesAdvanced Materials, EarlyView.
This paper explores the potential of fungal engineered living materials (ELMs), examining fungal biology and growth mechanisms, which underpin their development. It presents a classification framework based on aliveness, scaffold composition, and engineering degree. Unique properties such as self‐healing, biosensing, and bioremediation are highlighted,

Improved Layout of Phylogenetic Networks [PDF]

open access: yesIEEE/ACM Transactions on Computational Biology and Bioinformatics, 2008
Split networks are increasingly being used in phylogenetic analysis. Usually, a simple equal angle algorithm is used to draw such networks, producing layouts that leave much room for improvement. Addressing the problem of producing better layouts of split networks, this paper presents an algorithm for maximizing the area covered by the network ...

UTact: Underwater Vision‐Based Tactile Sensor with Geometry Reconstruction and Contact Force Estimation

open access: yesAdvanced Robotics Research, EarlyView.
Embedded flexible sensing technologies advance underwater soft robotics, yet most systems still suffer from hysteresis and limited perceptiveness. Instead, vision‐based tactile sensors provide reliable and rapid feedback essential for complex underwater tasks.

Engineering of an Ancestral McbA with Enhanced Domain Mobility Extends Biocatalytic Amide Synthesis Scope

open access: yesAdvanced Synthesis &Catalysis, EarlyView.
We show how engineered ancestral amide bond synthetases (ABSs) together with cofactor recycling using a single polyphosphate kinase paves the way for chemoenzymatic synthesis of pharmacophores. The figure illustrates how ancestral ABS has a more flexible C‐terminal domain, which is associated with enhanced catalytic performance and expanded amine scope.

Characterization of phylogenetic networks with NetTest [PDF]

open access: yesBMC Bioinformatics, 2010
Typical evolutionary events like recombination, hybridization or gene transfer make necessary the use of phylogenetic networks to properly depict the evolution of DNA and protein sequences. Although several theoretical classes have been proposed to characterize these networks, they make stringent assumptions that will likely not be met by the ...
