Proton FLASH Exposure Preserves Gut Commensal Microbiomes and Spares Intestinal Stem Cells

open access: yesAdvanced Science, EarlyView.
This study highlights the role of Proton FLASH abdominal irradiation in sparing of intestinal stem cells and preservation of key gut microbial population resulting minimization of radiation toxicity in intestinal epithelium in mice. Our findings support the potential of Proton FLASH to improve the therapeutic ratio for abdominal radiation exposure ...

trimAl: a tool for automated alignment trimming in large-scale phylogenetic analyses

open access: yesBioinform., 2009
Summary: Multiple sequence alignments are central to many areas of bioinformatics. It has been shown that the removal of poorly aligned regions from an alignment increases the quality of subsequent analyses.

Single‐Cell Transcriptomic Atlases of Camels and Cattle Unravel Molecular Evolution of Digestive and Metabolic Systems

open access: yesAdvanced Science, EarlyView.
We generated multi‐tissue single‐cell transcriptomic atlases of camels and cattle, uncovering conserved and lineage‐specific cellular features across digestive and metabolic systems. Cross‐species comparisons revealed the evolutionary origin of the camel glandular sac and identified novel cell populations linked to physiological specialization ...

Phylogenetic signal and major ecological shifts in the ecomorphological structure of stream fish in two river basins in Brazil

open access: yes, 2015
We tested the contribution of the phylogenetic and specific components to the ecomorphological structure of stream fish from the upper Paraguai River and upper Sao Francisco River basins, and identified nodes in the phylogenetic tree at which major ...

WUSCHEL Transcription Factor: From Stem Cell Maintenance to Crop Improvement

open access: yesAdvanced Science, EarlyView.
This review synthesizes emerging insights into WUSCHEL (WUS) as a central regulator of plant stem cell fate beyond Arabidopsis, highlighting its roles in regeneration, somatic embryogenesis (SE), and stress adaptation across crops. It explores how WUS‐centered regulatory networks, genome editing, and AI‐guided strategies can be leveraged for precise ...

Untangling the effects of water availability on flower size: Insights from the largest tropical wetland

open access: yesEcosphere
Flower size plays a crucial role in the reproduction of animal‐pollinated plants. Larger flowers usually increase pollinator visitation and reproductive success, but they are also associated with higher water investment for production and maintenance ...

Detecting adaptive evolution in phylogenetic comparative analysis using the Ornstein-Uhlenbeck model

open access: yes, 2015
Phylogenetic comparative analysis is an approach to inferring evolutionary process from a combination of phylogenetic and phenotypic data. The last few years have seen increasingly sophisticated models employed in the evaluation of more and more detailed

Pan‐3D Genome Analysis Reveals the Roles of Structural Variation in Chicken Chromatin Architectures, Domestication and Production Traits

open access: yesAdvanced Science, EarlyView.
This study firstly presents a comprehensive and high‐resolution pan‐3D genome resource in chicken. Our findings reveal the role of structural variations in 3D genome architectures, and how they influence the domestication process and production traits at the 3D genome level.

The Maize ZmbHLH118 Transcription Factor Regulates Vacuolar Nitrate Loading by the NO3− Transporter ZmCLCa

open access: yesAdvanced Science, EarlyView.
In maize, the bHLH transcription factor ZmbHLH118 directly binds to the promoter of ZmCLCa and inhibits its expression. Tonoplast‐localized ZmCLCa mediates NO3− influx into the vacuole to regulate intracellular NO3− homeostasis, modulating nitrate uptake and metabolism, plant growth, and grain yield.

Identifying Cytokine Motif‐Containing, Immunomodulatory Bacterial Proteins in Human Gut Microbiome

open access: yesAdvanced Science, EarlyView.
By building and constructing HMM (Upper left, blue), the authors identify CMCPs in bacteria genomes and CRC related metagenomes and enriched CRC‐related CMCPs (Upper right, blue). They analyze sequence and structural similarity of hits (Lower left, green), test function with engineered EcN delivered to tumors in a mouse tumor model (Lower right, pink ...
