Based on a well‐established in vitro directed differentiation model and an integrated analysis of high‐density cell lineage trees (CLTs) and single‐cell transcriptomes, it is demonstrated that many subclones are formed by sub‐CLTs resembling each other in terms of both cell type compositions and topological structures.

Locating a Tree in a Phylogenetic Network in Quadratic Time [PDF]
A fundamental problem in the study of phylogenetic networks is to determine whether or not a given phylogenetic network contains a given phylogenetic tree. We develop a quadratic-time algorithm for this problem for binary nearly-stable phylogenetic networks.

Exploring spaces of semi-directed phylogenetic networks [PDF]
Semi-directed phylogenetic networks have recently emerged as a class of phylogenetic networks sitting between rooted (directed) and unrooted (undirected) phylogenetic networks as they contain both directed as well as undirected edges. While the spaces of rooted phylogenetic networks and unrooted phylogenetic networks have been analyzed in recent years ...

The Phylogenetic Diversity of Metagenomes [PDF]
Phylogenetic diversity--patterns of phylogenetic relatedness among organisms in ecological communities--provides important insights into the mechanisms underlying community assembly. Studies that measure phylogenetic diversity in microbial communities have primarily been limited to a single marker gene approach, using the small subunit of the rRNA gene

Shrimp Virus Regulates ROS Dynamics via the Nrf2 Pathway to Facilitate Viral Replication
Viruses manipulate host ROS as a strategy to achieve successful infection. WSSV exploits Nrf2 pathway to maintain ROS homeostasis and establishes a positive feedback loop to facilitate WSSV replication. Wsv220 competitively binds to Keap1 to activate Nrf2. Nrf2 up‐regulates LvG6PDH to produce more NADPH and GSH to eliminate excessive ROS.

Lactobacillus johnsonii and its associated purine metabolite inosine not only restrict systemic B cell differentiation, but also contribute to immune cell infiltration in the kidneys, thereby serving dual functions in mitigating the progression of systemic lupus erythematosus (SLE).

Two metrics for general phylogenetic networks [PDF]
We prove that Nakhleh's latest dissimilarity measure for phylogenetic networks separates distinguishable phylogenetic networks, and that a slight modification of it provides a true distance on the class of all phylogenetic networks.

This study explores the structural heterogeneity and evolutionary adaptations of heteromultimeric bacterioferritins. Hetero‐Bfrs, evolved from either a homo‐Bfr or Ftn by gene duplications, differ from homo‐Bfrs substantially in the mechanisms underpinning iron oxidation and reduction despite high similarity in overall structure.

Transforming phylogenetic networks: Moving beyond tree space [PDF]
Phylogenetic networks are a generalization of phylogenetic trees that are used to represent reticulate evolution. Unrooted phylogenetic networks form a special class of such networks, which naturally generalize unrooted phylogenetic trees. In this paper we define two operations on unrooted phylogenetic networks, one of which is a generalization of the ...
