Not Just a Theory—The Utility of Mathematical Models in Evolutionary Biology [PDF]

open access: yes, 2014
Models have made numerous contributions to evolutionary biology, but misunderstandings persist regarding their purpose. By formally testing the logic of verbal hypotheses, proof-of-concept models clarify thinking, uncover hidden assumptions, and spur new

Mycobacterial cell division arrest and smooth‐to‐rough envelope transition using CRISPRi‐mediated genetic repression systems

open access: yesFEBS Open Bio, EarlyView.
CRISPRI‐mediated gene silencing and phenotypic exploration in nontuberculous mycobacteria. In this Research Protocol, we describe approaches to control, monitor, and quantitatively assess CRISPRI‐mediated gene silencing in M. smegmatis and M. abscessus model organisms.

The Trial Bank initiative to promote trustworthy living evidence for medication safety (PROMISE) of children: design and pilot validation

open access: yesBMC Medicine
Background While medications are essential for preventing and treating disease, they can also cause harm. Evidence synthesis has been widely adopted for evaluating harms, but traditional methods are resource-intensive and may constrain timely decision ...

Multi‐omics and low‐input proteomics profiling reveals dynamic regulation driving pluripotency initiation in early mouse embryos

open access: yesFEBS Open Bio, EarlyView.
Mouse pre‐implantation development involves a transition from totipotency to pluripotency. Integrating transcriptomics, epigenetic profiling, low‐input proteomics and functional assays, we show that eight‐cell embryos retain residual totipotency features, whereas cytoskeletal remodeling regulated by the ubiquitin‐proteasome system drives progression ...

Off-label use of clomiphene citrate to treat anabolic androgenic steroid induced hypogonadism upon cessation among men (CloTASH) – A pilot study protocol

open access: yesMethodsX
Background: Non-prescribed anabolic androgenic steroid (AAS) use is associated with AAS-induced hypogonadism (ASIH), and metabolic, cardiovascular, and mental health risks.

Ranking Power Spectra: A Proof of Concept

open access: yesEntropy, 2019
To characterize the irregularity of the spectrum of a signal, spectral entropy and its variants are widely adopted measures. However, spectral entropy is invariant under the permutation of the power spectrum estimations on a predefined grid.

The cooperative regulation of miR‐221 by APE1 and AUF1 impacts p27Kip1 defining a miR signature relevant for cervical cancer

open access: yesFEBS Open Bio, EarlyView.
A regulatory axis involving APE1, AUF1, and miR‐221 is proposed. Pri‐miR‐221 is processed by DROSHA and DICER to generate mature miR‐221, which targets p27Kip1 mRNA. APE1 and AUF1 compete for pre‐miR‐221 binding. Reduced APE1/AUF1 levels impair miR‐221 biogenesis, decrease p27Kip1 mRNA degradation, and promote cell cycle progression, chemoresistance ...

Pythia version 7-0.0 - a proof-of-concept version [PDF]

open access: yes, 2000
This document describes the first proof-of-concept version of the Pythia7 program. Pythia7 is a complete re-write of the Pythia program in C++. It is mainly intended to be a replacement for the `Lund' family of event generators, but is also a toolkit ...

Systemic dysregulation of apolipoproteins in amyotrophic lateral sclerosis serum

open access: yesFEBS Open Bio, EarlyView.
Amyotrophic lateral sclerosis (ALS) is a fatal disease that damages motor neurons. This study found that people with ALS show significant changes in blood fats and the proteins that carry them. Several apolipoproteins were higher, lipid balances were altered, and normal protein–lipid relationships were disrupted.
