Slip of grip of a molecular motor on a crowded track: Modeling shift of reading frame of ribosome on RNA template

open access: yes, 2016
We develop a stochastic model for the programmed frameshift of ribosomes synthesizing a protein while moving along a mRNA template. Normally the reading frame of a ribosome decodes successive triplets of nucleotides on the mRNA in a step-by-step manner ...

Engineering of Small Ribozymes Acting on RNA: What is Needed to Make a New Function Work with an Existing Catalyst?

open access: yesChemBioChem, Volume 26, Issue 10, May 27, 2025.
Rational design is a potent strategy for developing ribozymes with advanced functionalities. Engineered variants of the hairpin ribozyme impressively demonstrate how function can be tuned through structural manipulation. The engineering of nucleic acids has been a longstanding objective in research, with the field gaining significant attention ...

Theoretical Search for RNA Folding Nuclei

open access: yesEntropy, 2015
The functions of RNA molecules are defined by their spatial structure, whose folding is regulated by numerous factors making RNA very similar to proteins.

Crowding Promotes the Switch from Hairpin to Pseudoknot Conformation in Human Telomerase RNA

open access: yes, 2011
Formation of a pseudoknot in the conserved RNA core domain in the ribonucleoprotein human telomerase is required for function. In vitro experiments show that the pseudoknot (PK) is in equilibrium with an extended hairpin (HP) structure.

Pseudoknot Formation Seeds the Twister Ribozyme Cleavage Reaction Coordinate.

open access: yesJournal of the American Chemical Society, 2017
The twister RNA is a recently discovered nucleolytic ribozyme that is present in both bacteria and eukarya. While its biological role remains unclear, crystal structure analyses and biochemical approaches have revealed critical features of its catalytic ...

Label‐Free Impedimetric Determination of Cortisol Using Gold Nanoparticles Functionalized Laser‐Induced Graphene Interdigitated Electrodes

open access: yesAdvanced Materials Technologies, Volume 10, Issue 9, May 6, 2025.
Non‐faradaic label‐free impedimetric determination of cortisol is demonstrated with gold nanoparticles (AuNP) functionalized laser‐induced graphene interdigitated electrodes (LIG‐IDE). The AuNP functionalized LIG‐IDE exhibits remarkable characteristics including good logarithmic linear range, high reproducibility, repeatability, and robust selectivity.

Combinatorial design of pseudoknot RNA

open access: yesAdvances in Applied Mathematics, 2009
AbstractIn this paper we enumerate k-noncrossing RNA pseudoknot structures with given minimum stack-length, σ. One main result of the paper is the asymptotic formula for their number: Tk,σ(n)∼n−((k−1)2+(k−1)/2)γk,σ−n, where γk,σ is explicitly known.

Aptamer and DNAzyme Based Colorimetric Biosensors for Pathogen Detection

open access: yesAngewandte Chemie, Volume 137, Issue 4, January 21, 2025.
Pathogen detection is crucial for preventing and managing health risks. This review consolidates the selection of functional nucleic acids (FNAs) for pathogen detection and the development of cost‐effective, simple diagnostic applications. It focuses on integrating FNAs with gold nanoparticles, polydiacetylenes, protein enzymes, G‐quadruplexes, and ...

A dynamic RNA loop in an IRES affects multiple steps of elongation factor-mediated translation initiation

open access: yeseLife, 2015
Internal ribosome entry sites (IRESs) are powerful model systems to understand how the translation machinery can be manipulated by structured RNAs and for exploring inherent features of ribosome function.

Insights into factorless translational initiation by the tRNA-like pseudoknot domain of a viral IRES. [PDF]

open access: yesPLoS ONE, 2012
The intergenic region internal ribosome entry site (IGR IRES) of the Dicistroviridae family adopts an overlapping triple pseudoknot structure to directly recruit the 80S ribosome in the absence of initiation factors.
