Pilot study of electrochemical reduction of selected nucleotides and double-stranded DNA at pristine micro-/ultrananocrystalline boron-doped diamond electrodes at very negative potentials [PDF]

open access: yes
Pristine polycrystalline boron-doped diamond electrodes (BDDEs) -- microcrystalline (B-MCDE) and ultrananocrystalline (B-UNCDE) were applied for the electrochemical reduction of several selected purine nucleotides -- Guanosine 5'-monophosphate (GMP), 2'-Deoxyguanosine 5'-monophosphate (dGMP), Adenosine 5'-monophosphate (AMP), Adenosine 5'-diphosphate ...

Organocatalytic Switches of DNA Glycosylase OGG1 Catalyze a Highly Efficient AP‐Lyase Function

open access: yesChemistry – A European Journal, EarlyView.
Organocatalytic switches are small molecules that combine active site affinity and a nitrogen‐centered base for catalysis, effectively removing the rate‐determining step of the OGG1 biochemical cascade. Here, we identify a minimal structure and modulate the active nitrogen pKa, enabling the catalysis of ultrafast AP site incisions in a range of pH ...

Long range correlations in DNA sequences [PDF]

open access: yesarXiv, 2002
The so called long range correlation properties of DNA sequences are studied using the variance analyses of the density distribution of a single or a group of nucleotides in a model independent way. This new method which was suggested earlier has been applied to extract slope parameters that characterize the correlation properties for several intron ...

Polymerase Synthesis of Hypermodified DNA Displaying a Combination of Thiol, Hydroxyl, Carboxylate, and Imidazole Functional Groups in the Major Groove

open access: yesChemistry – A European Journal, EarlyView.
A series of 2’‐deoxyribonucleoside 5’‐O‐triphosphates bearing functional groups of amino acid side chains in enzyme active sites (OH, SH, COOH, and imidazole) were synthesized and used for enzymatic synthesis of hypermodified DNA displaying these substituents in the major groove mimicking peptides or proteins. Abstract We designed and synthesized a set

Free Radical Scavenging and Cytotoxic Activities of Substituted Pyrimidines [PDF]

open access: yesarXiv, 2020
A library of substituted pyrimidines was synthesized and evaluated for free radical scavenging, and in vitro cytotoxic activity in 3T3 cells. All compounds showed good free radical scavenging activity with IC50 values in the range of 42.9 + 0.31 to 438.3 3.3 {\mu}M as compared to the standard butylated hydroxytoluene having IC50 value of 128.83 2.

Growth of Lactobacillus bulgaricus in milk. 2. Characteristics of purine nucleotides, pyrimidine nucleotides, and nucleic acid synthesis.

open access: yesJournal of Dairy Science, 1986
Lactobacillus bulgaricus incorporated exogenous guanine only into guanine nucleotides and not into adenine nucleotides. Lactobacillus bulgaricus lacks the ability to interconvert adenine nucleotides and guanine nucleotides.

Light‐Responsive Mononucleotide Coacervates

open access: yesChemistry – A European Journal, EarlyView.
Light‐responsive mononucleotide coacervates undergo reversible phase transitions via azobenzene photoisomerization. Coacervates with high‐valency azobenzenes remain stable under UV light, while those with low‐valency azobenzenes dissolve, enabling nucleotide release. This minimal system highlights the potential role of light for exploring energy‐driven

Identification of Pol IV and RDR2-dependent precursors of 24 nt siRNAs guiding de novo DNA methylation in Arabidopsis

open access: yeseLife, 2015
In Arabidopsis thaliana, abundant 24 nucleotide small interfering RNAs (24 nt siRNA) guide the cytosine methylation and silencing of transposons and a subset of genes.

Bilayer Graphene Lateral Contacts for DNA Sequencing [PDF]

open access: yesarXiv, 2012
Translocation of DNA through a nanopore with embedded electrodes is at the centre of new rapid inexpensive sequencing methods which allow distinguishing the four nucleobases by their different electronic structure. However, the subnanometer separation between nucleotides in DNA requires ultra-sharp probes.

Small‐Molecule KRAS Inhibitors by Tyrosine Covalent Bond Formation

open access: yesChemMedChem, EarlyView.
Small molecules form a covalent bond at KRAS tyrosine and inhibit its activation by guanine exchange factors in biochemical assays and mammalian cells. The development of the KRAS G12C inhibitor sotorasib is a major advance toward drugging KRAS. However, the G12C mutation is only found in about 10% of KRAS‐driven tumors. KRAS possesses several tyrosine
