Analyzing State Sequences with Probabilistic Suffix Trees: The PST R Package

open access: yesJournal of Statistical Software, 2016
This article presents the PST R package for categorical sequence analysis with probabilistic suffix trees (PSTs), i.e., structures that store variable-length Markov chains (VLMCs).

Influencing Elections with Statistics: Targeting Voters with Logistic Regression Trees

open access: yes, 2012
Political campaigning has become a multi-million dollar business. A substantial proportion of a campaign's budget is spent on voter mobilization, i.e., on identifying and influencing as many people as possible to vote.

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Poisson trees, succession lines and coalescing random walks [PDF]

open access: yes, 2002
We give a deterministic algorithm to construct a graph with no loops (a tree or a forest) whose vertices are the points of a d-dimensional stationary Poisson process S⊂ R d . The algorithm is independent of the origin of coordinates. We show that (1) the

Properties of consensus methods for inferring species trees from gene trees. [PDF]

open access: yesSystematic Biology, 2008
Consensus methods provide a useful strategy for summarizing information from a collection of gene trees. An important application of consensus methods is to combine gene trees to estimate a species tree.

Top-Down Construction of Independent Spanning Trees in Alternating Group Networks

open access: yesIEEE Access, 2020
A set of spanning trees in a graph G is called independent spanning trees (ISTs) if they are rooted at the same vertex r, and for each vertex v(≠ r) in G, the two paths from v to r in any two trees share no common vertex expect for v and r.

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Small RNA pathways in mammalian oocytes

open access: yesFEBS Open Bio, EarlyView.
Three distinct small RNA pathways operate in mammalian oocytes: RNAi interference (RNAi), the microRNA (miRNA) pathway, and the PIWI‐associated RNA (piRNA) pathway. These pathways use small RNAs to guide sequence‐specific repression and contribute to oocyte biology by targeting genes and mobile elements or appear insignificant since different ...

Molecular characterization of covRS mutations in M1UK Streptococcus pyogenes

open access: yesFEBS Open Bio, EarlyView.
Group A Streptococcus (GAS) acquires covRS mutations driving a hypervirulent bacterial state, frequently associated with invasive disease‐like necrotizing fasciitis. We demonstrate that the newly emerged M1UK GAS lineage can also acquire these mutations.

Conifers, Angiosperm Trees, and Lianas: Growth, Whole-Plant Water and Nitrogen Use Efficiency, and Stable Isotope Composition (δ13C and δ18O) of Seedlings Grown in a Tropical Environment1[W][OA]

open access: yesPlant Physiology, 2008
Seedlings of several species of gymnosperm trees, angiosperm trees, and angiosperm lianas were grown under tropical field conditions in the Republic of Panama; physiological processes controlling plant C and water fluxes were assessed across this ...
