Methylation biomarkers can distinguish pleural mesothelioma from healthy pleura and other pleural pathologies

open access: yesMolecular Oncology, EarlyView.
We developed and validated a DNA methylation–based biomarker panel to distinguish pleural mesothelioma from other pleural conditions. Using the IMPRESS technology, we translated this panel into a clinically applicable assay. The resulting two classifier models demonstrated excellent performance, achieving high AUC values and strong diagnostic accuracy.

Causal associations between risk factors and common diseases inferred from GWAS summary data

open access: yesNature Communications, 2018
Genetic methods are useful to test whether risk factors are causal for or consequence of disease. Here, Zhu et al. develop a generalized summary-based Mendelian Randomization (GSMR) method which uses summary-level data from GWAS to test for causal ...

Detection of circulating tumor DNA in colorectal cancer patients using a methylation‐specific droplet digital PCR multiplex

open access: yesMolecular Oncology, EarlyView.
We developed a cost‐effective methylation‐specific droplet digital PCR multiplex assay containing tissue‐conserved and tumor‐specific methylation markers. The assay can detect circulating tumor DNA with high accuracy in patients with localized and metastatic colorectal cancer.

Next‐generation proteomics improves lung cancer risk prediction

open access: yesMolecular Oncology, EarlyView.
This is one of very few studies that used prediagnostic blood samples from participants of two large population‐based cohorts. We identified, evaluated, and validated an innovative protein marker model that outperformed an established risk prediction model and criteria employed by low‐dose computed tomography in lung cancer screening trials.

Effective therapeutic targeting of CTNNB1‐mutant hepatoblastoma with WNTinib

open access: yesMolecular Oncology, EarlyView.
WNTinib, a Wnt/CTNNB1 inhibitor, was tested in hepatoblastoma (HB) experimental models. It delayed tumor growth and improved survival in CTNNB1‐mutant in vivo models. In organoids, WNTinib outperformed cisplatin and showed enhanced efficacy in combination therapy, supporting its potential as a targeted treatment for CTNNB1‐mutated HB.

First evidence on the causal association between green tea and gastrointestinal health: a two sample mendelian randomization study

open access: yesCyTA - Journal of Food
In light of the persisting ambiguity surrounding the causality between green tea intake and gastrointestinal health, this study endeavors to elucidate it using mendelian randomization.

Un algorithme efficace pour la comparaison de deux moyennes indépendantes par combinatoire exhaustive; Highly efficient algorithms for the exact randomization test of the difference between two independent means [PDF]

open access: yesTutorials in Quantitative Methods for Psychology, 2012
Exact randomization tests in their naïve implementation impose a computation burden that makes them generally prohibitive, forcing the researcher to choose between approximate (i.e.

LINC01116, a hypoxia‐lncRNA marker of pathological lymphangiogenesis and poor prognosis in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
The LINC01116 long noncoding RNA is induced by hypoxia and associated with poor prognosis and high recurrence rates in two cohorts of lung adenocarcinoma patients. Here, we demonstrate that besides its expression in cancer cells, LINC01116 is markedly expressed in lymphatic endothelial cells of the tumor stroma in which it participates in hypoxia ...

Bidirectional two-sample Mendelian randomization analysis investigates causal associations between cathepsins and inflammatory bowel disease

open access: yesFrontiers in Genetics
BackgroundCathepsins, key regulators of the pathology of gastrointestinal disorders such as inflammatory bowel disease (IBD), are a target protease that has attracted much attention in recent years. IBD is a chronic and relapsing inflammatory disorder of

Design of a factorial experiment with randomization restrictions to assess medical device performance on vascular tissue

open access: yesBMC Medical Research Methodology, 2011
Background Energy-based surgical scalpels are designed to efficiently transect and seal blood vessels using thermal energy to promote protein denaturation and coagulation. Assessment and design improvement of ultrasonic scalpel performance relies on both
