Ubiquitination of transcription factors in cancer: unveiling therapeutic potential

open access: yesMolecular Oncology, EarlyView.
In cancer, dysregulated ubiquitination of transcription factors contributes to the uncontrolled growth and survival characteristics of tumors. Tumor suppressors are degraded by aberrant ubiquitination, or oncogenic transcription factors gain stability through ubiquitination, thereby promoting tumorigenesis.

Regression-aware decompositions [PDF]

open access: yesLinear Algebra and Its Applications, 565 (6): 208-224, 2019, 2017
Linear least-squares regression with a "design" matrix A approximates a given matrix B via minimization of the spectral- or Frobenius-norm discrepancy ||AX-B|| over every conformingly sized matrix X. Another popular approximation is low-rank approximation via principal component analysis (PCA) -- which is essentially singular value decomposition (SVD) -

Detecting homologous recombination deficiency for breast cancer through integrative analysis of genomic data

open access: yesMolecular Oncology, EarlyView.
This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.

Galton's Family Heights Data Revisited [PDF]

open access: yesarXiv, 2015
Galton's family heights data has been a preeminent historical dataset in regression analysis, on which the original model and basic results have survived the close scrutiny of statisticians for 125 years. However by revisiting Galton's family data, we challenge whether Galton's classic model and his regression towards mean interpretation are proper ...

Landscape of BRAF transcript variants in human cancer

open access: yesMolecular Oncology, EarlyView.
We investigate the annotation of BRAF variants, focusing on protein‐coding BRAF‐220 (formerly BRAF‐reference) and BRAF‐204 (BRAF‐X1). The IsoWorm pipeline allows us to quantify these variants in human cancer, starting from RNA‐sequencing data. BRAF‐204 is more abundant than BRAF‐220 and impacts patient survival.

Scalar-on-Shape Regression Models for Functional Data Analysis [PDF]

open access: yesarXiv
Functional data contains two components: shape (or amplitude) and phase. This paper focuses on a branch of functional data analysis (FDA), namely Shape-Based FDA, that isolates and focuses on shapes of functions. Specifically, this paper focuses on Scalar-on-Shape (ScoSh) regression models that incorporate the shapes of predictor functions and discard ...

Loss of proton‐sensing GPR4 reduces tumor progression in mouse models of colon cancer

open access: yesMolecular Oncology, EarlyView.
G protein‐coupled receptor 4 (GPR4) is a pH‐sensing receptor activated by acidic pH. GPR4 expression is increased in patients with inflammatory bowel disease who are at high risk of developing colorectal cancer. In mouse models, loss of GPR4 attenuated tumor progression. This correlated with increased IL2 and natural killer cell activity.

Comprehensive omics‐based classification system in adult patients with B‐cell acute lymphoblastic leukemia

open access: yesMolecular Oncology, EarlyView.
The COMBAT classification system, developed through multi‐omics integration, stratifies adult patients with B‐cell acute lymphoblastic leukemia(B‐ALL) into three molecular subtypes with distinct surface antigen patterns, immune landscape, methylation patterns, biological pathways and prognosis.
