Modeling transcriptional regulatory networks

BioEssays, 2002
AbstractDevelopmental processes in complex animals are directed by a hardwired genomic regulatory code, the ultimate function of which is to set up a progression of transcriptional regulatory states in space and time. The code specifies the gene regulatory networks (GRNs) that underlie all major developmental events.

Engineering regulatory networks of cyanobacteria

Trends in Biotechnology
Engineering a cell's regulatory networks to dynamically control gene expression has been considered a new frontier in biological engineering. In cyanobacteria, the lack of well-characterized, modular gene regulatory elements makes regulatory network engineering challenging.

Laws for the dynamics of regulatory networks

The International Journal of Developmental Biology, 1998
We start our analysis from historical but too seldom quoted papers by Delbrück, Noveck & Weiner, Cohn & Horibata and Monod & Jacob. We try to show how it became possible to draw a line coupling cell differentiation to the physical concept of multistationarity, and the latter to the concept of positive feedback circuits.

Combinatorial Dynamics for Regulatory Networks

2019
Modeling dynamics of cellular networks presents significant challenges due to ill-defined nonlinearities, poorly characterized parameters, and noisy experimental data. Switching ODE systems are a modeling platform based on Boolean networks that allow the combinatorialization of phase space and parameter space, which in turn allows the computation of ...

Switching Gene Regulatory Networks

2015
A fundamental question in biology is how cells change into specific cell types with unique roles throughout development. This process can be viewed as a program prescribing the system dynamics, governed by a network of genetic interactions. Recent experimental evidence suggests that these networks are not fixed but rather change their topology as cells

Visualization of Gene Regulatory Networks

2009
Networks are a useful visualization tool for representing many types of biological data such as gene regulations. In this paper, We will present a novel graph drawing technique for visualizing gene regulatory networks. This technique is based on drawing the shortest paths between genes of interest using breadth-first-search algorithm.

Estimation of Gene Regulatory Networks

Postdoc Journal, 2013
Complex gene regulatory networks, not individual genes, control cellular function. Genes and gene products act together to determine cellular phenotypes. Estimation of these networks is necessary to understand cellular mechanisms, detect differences in gene regulation between cell types, and predict cellular response to interventions.

On the Dynamics of an Artificial Regulatory Network

2003
We investigate a simple artificial regulatory networks (ARNs) able to reproduce phenomena found in natural genetic regulatory networks. Notably heterochrony, a variation in timing of expression, is easily achievable by simple mutations of bits in the genome.
