The Dmipy Toolbox: Diffusion MRI Multi-Compartment Modeling and Microstructure Recovery Made Easy

open access: yesFrontiers in Neuroinformatics, 2019
Non-invasive estimation of brain microstructure features using diffusion MRI (dMRI)—known as Microstructure Imaging—has become an increasingly diverse and complicated field over the last decades.

Reproducibility in chemistry research

open access: yesHeliyon
Chemistry is a reproducible science whose pillars - synthesis and analysis - actually comprise a huge collection of highly reproducible experimental methods to synthesize and analyze substances. The historical development of chemistry, furthermore, shows that reproducibility of methods has been the companion of novelty and creative innovation.

The anti‐CRISPR protein AcrIE8.1 inhibits the type I‐E CRISPR‐Cas system by directly binding to the Cascade subunit Cas11

open access: yesFEBS Letters, EarlyView.
In this study, we present the structure of AcrIE8.1, a previously uncharacterized anti‐CRISPR protein that inhibits the type I‐E CRISPR‐Cas system. Through a combination of structural and biochemical analyses, we demonstrate that AcrIE8.1 directly binds to the Cas11 subunit of the Cascade complex to inhibit the CRISPR‐Cas system.

A Critical Review of Spatial Predictive Modeling Process in Environmental Sciences with Reproducible Examples in R

open access: yesApplied Sciences, 2019
Spatial predictive methods are increasingly being used to generate predictions across various disciplines in environmental sciences. Accuracy of the predictions is critical as they form the basis for environmental management and conservation.

An intracellular transporter mitigates the CO2‐induced decline in iron content in Arabidopsis shoots

open access: yesFEBS Letters, EarlyView.
This study identifies a gene encoding a transmembrane protein, MIC, which contributes to the reduction of shoot Fe content observed in plants under elevated CO2. MIC is a putative Fe transporter localized to the Golgi and endosomal compartments. Its post‐translational regulation in roots may represent a potential target for improving plant nutrition ...

A Cre‐dependent lentiviral vector for neuron subtype‐specific expression of large proteins

open access: yesFEBS Letters, EarlyView.
We designed a versatile and modular lentivector comprising a Cre‐dependent switch and self‐cleaving 2A peptide and tested it for co‐expression of GFP and a 2.8 kb gene of interest (GOI) in mouse cortical parvalbumin (PV+) interneurons and midbrain dopamine (TH+) neurons.

By dawn or dusk—how circadian timing rewrites bacterial infection outcomes

open access: yesFEBS Letters, EarlyView.
The circadian clock shapes immune function, yet its influence on infection outcomes is only beginning to be understood. This review highlights how circadian timing alters host responses to the bacterial pathogens Salmonella enterica, Listeria monocytogenes, and Streptococcus pneumoniae revealing that the effectiveness of immune defense depends not only

Hematopoietic (stem) cells—The elixir of life?

open access: yesFEBS Letters, EarlyView.
The aging of HSCs (hematopoietic stem cells) and the blood system leads to the decline of other organs. Rejuvenating aged HSCs improves the function of the blood system, slowing the aging of the heart, kidney, brain, and liver, and the occurrence of age‐related diseases.

PoweR: A Reproducible Research Tool to Ease Monte Carlo Power Simulation Studies for Goodness-of-fit Tests in R

open access: yesJournal of Statistical Software, 2016
The PoweR package aims to help obtain or verify empirical power studies for goodnessof-fit tests for independent and identically distributed data. The current version of our package is only valid for simple null hypotheses or for pivotal test statistics ...
