Diffusion‐Based Generative Model With Scaffold‐Hopping Strategy Yields Highly Potent Bioactive Molecules

open access: yesAdvanced Science, EarlyView.
SMarT‐Diff introduces a multi‐objective generative paradigm that integrates scaffold hopping with structure‐aware scoring to enable controlled exploration beyond the training distribution. The framework consistently balances drug‐likeness, synthesizes accessibility and bioactivity, yielding chemically diverse candidates with enhanced properties.

PhosSight: A Unified Deep Learning Framework Boosting and Accelerating Phosphoproteome Identification to Enable Biological Discoveries

open access: yesAdvanced Science, EarlyView.
PhosSight is a unified deep‐learning framework for phosphoproteome identification, featured by a phosphorylation‐aware detectability predictor. It improves identification sensitivity in DDA through deep re‐localization and rescoring, accelerates DIA searches by detectability‐guided spectral library pruning, and expands phosphoproteome coverage to ...

Semantic theories of information

ProSiteHunter: A Unified Framework for Sequence‐Based Prediction of Protein‐Nucleic Acid and Protein‐Protein Binding Sites

open access: yesAdvanced Science, EarlyView.
This study proposed a unified sequence‐based framework for protein binding site prediction, which adopted a tri‐track semantic multi‐source feature fusion strategy to effectively capture diverse macromolecular interaction sites and further improved the accuracy of antibody‐antigen interaction prediction.

Interpretting Information Based on Quantum Theory of Physics (Quantum Theory of Information)

open access: yesIranian Journal of Information Processing & Management, 2014
There are different theories on information as Shannon's Information or Communication Theory, Semantic Theory of Information, Cybernetics Theory, Quantum Theory of Information and Quantum Information Theory, each one viewing information from a different ...

A Foundation Model Based CT Biomarker for Non‐Invasive Prediction of Response to Neoadjuvant Immunochemotherapy in Non‐Small Cell Lung Cancer

open access: yesAdvanced Science, EarlyView.
This study introduces a foundation model‐based biomarker for risk stratification of pathological response in non‐small cell lung cancer. A Vision Mamba super‐resolution model standardizes heterogeneous CT images. A multi‐task Swin Transformer then fine‐tunes a pre‐trained lung foundation model to jointly optimize tumor segmentation and response ...

CD177 Deficiency Defines a Stable Subtype of Human Neutrophil Granulocytes with Tumor Promoting Activity

open access: yesAdvanced Science, EarlyView.
Human neutrophils exist as two epigenetically imprinted subtypes defined by stable CD177 expression or absence — a ratio that persists across time, circadian rhythms, and inflammation. CD177− neutrophils display a distinct molecular landscape enriched in arginase 1 and lipid metabolism markers, accumulate in head‐and‐neck tumors, and associate with ...

Towards a Measure Theory of Semantic Information

open access: yes
The classic account of the quantification of semantic information is that of Bar Hillel and Carnap. However, their approach assigns the maximum informativeness to a contradiction. This situation is what Floridi refers to as the Bar Hillel-Carnap paradox, and he developed a novel theory designed to remove this paradox.

Semantic metrics [PDF]

open access: yes, 2006
In the context of the Semantic Web, many ontology-related operations, e.g. ontology ranking, segmentation, alignment, articulation, reuse, evaluation, can be boiled down to one fundamental operation: computing the similarity and?or dissimilarity among ...
