Large Scale Spectral Clustering Using Approximate Commute Time Embedding

open access: yes, 2012
Spectral clustering is a novel clustering method which can detect complex shapes of data clusters. However, it requires the eigen decomposition of the graph Laplacian matrix, which is proportion to $O(n^3)$ and thus is not suitable for large scale ...

The (Glg)ABCs of cyanobacteria: modelling of glycogen synthesis and functional divergence of glycogen synthases in Synechocystis sp. PCC 6803

open access: yesFEBS Letters, EarlyView.
We reconstituted Synechocystis glycogen synthesis in vitro from purified enzymes and showed that two GlgA isoenzymes produce glycogen with different architectures: GlgA1 yields denser, highly branched glycogen, whereas GlgA2 synthesizes longer, less‐branched chains.

On Fourier Series in the Context of Jacobi Matrices

open access: yesAxioms
We investigate the properties of matrices that emerge from the application of Fourier series to Jacobi matrices. Specifically, we focus on functions defined by the coefficients of a Fourier series expressed in orthogonal polynomials.

Structural biology of ferritin nanocages

open access: yesFEBS Letters, EarlyView.
Ferritin is a conserved iron‐storage protein that sequesters iron as a ferric mineral core within a nanocage, protecting cells from oxidative damage and maintaining iron homeostasis. This review discusses ferritin biology, structure, and function, and highlights recent cryo‐EM studies revealing mechanisms of ferritinophagy, cellular iron uptake, and ...

Spectral Methods and Running Scales in Causal Dynamical Triangulations

open access: yes, 2019
The spectrum of the Laplace-Beltrami operator, computed on the spatial slices of Causal Dynamical Triangulations, is a powerful probe of the geometrical properties of the configurations sampled in the various phases of the lattice theory.

Organ‐specific redox imbalances in spinal muscular atrophy mice are partially rescued by SMN antisense oligonucleotides

open access: yesFEBS Letters, EarlyView.
We identified a systemic, progressive loss of protein S‐glutathionylation—detected by nonreducing western blotting—alongside dysregulation of glutathione‐cycle enzymes in both neuronal and peripheral tissues of Taiwanese SMA mice. These alterations were partially rescued by SMN antisense oligonucleotide therapy, revealing persistent redox imbalance as ...

Explicit collocation algorithm for the nonlinear fractional Duffing equation via third-kind Chebyshev polynomials [PDF]

open access: yesIranian Journal of Numerical Analysis and Optimization
Herein, we propose an accurate algorithm to approximate the solution of the nonlinear fractional-order Duffing equation (NFDE). The algorithm is based on using shifted Chebyshev polynomials of the third-kind as basis functions and the spectral ...

Computation of Density Perturbation and Energy Flux of Internal Waves from Experimental Data

open access: yesFluids, 2020
We hereby present two different spectral methods for calculating the density anomaly and the vertical energy flux from synthetic Schlieren data, for a periodic field of linear internal waves (IW) in a density-stratified fluid with a uniform buoyancy ...

Monte-Carlo methods for NLTE spectral synthesis of supernovae

open access: yes, 2018
We present JEKYLL, a new code for modelling of supernova (SN) spectra and lightcurves based on Monte-Carlo (MC) techniques for the radiative transfer.

Tau acetylation at K331 has limited impact on tau pathology in vivo

open access: yesFEBS Letters, EarlyView.
We mapped tau post‐translational modifications in humanized MAPT knock‐in mice and in amyloid‐bearing double knock‐in mice. Acetylation within the repeat domain, particularly around K331, showed modest increases under amyloid pathology. To test functional relevance, we generated MAPTK331Q knock‐in mice.
