Variational autoencoders for tissue heterogeneity exploration from (almost) no preprocessed mass spectrometry imaging data [PDF]

open access: yesarXiv, 2017
The paper presents the application of Variational Autoencoders (VAE) for data dimensionality reduction and explorative analysis of mass spectrometry imaging data (MSI). The results confirm that VAEs are capable of detecting the patterns associated with the different tissue sub-types with performance than standard approaches.

Tonic signaling of the B‐cell antigen‐specific receptor is a common functional hallmark in chronic lymphocytic leukemia cell phosphoproteomes at early disease stages

open access: yesMolecular Oncology, EarlyView.
B‐cell chronic lymphocytic leukemia (B‐CLL) and monoclonal B‐cell lymphocytosis (MBL) show altered proteomes and phosphoproteomes, analyzed using mass spectrometry, protein microarrays, and western blotting. Identifying 2970 proteins and 316 phosphoproteins, including 55 novel phosphopeptides, we reveal BCR and NF‐kβ/STAT3 signaling in disease ...

XLMOD: Cross-linking and chromatography derivatization reagents ontology [PDF]

open access: yesarXiv, 2020
Mass spectrometry has experienced a rapid development since its first application for protein analysis in the 1980s. While the most common use of mass spectrometry for protein analysis is identification and quantification workflows on peptides (digested from their parent protein), there is also a rapidly growing use of mass spectrometry for structural ...

Targeted protein degradation in oncology: novel therapeutic opportunity for solid tumours?

open access: yesMolecular Oncology, EarlyView.
Current anticancer therapies are limited by the occurrence of resistance and undruggability of most proteins. Targeted protein degraders are novel, promising agents that trigger the selective degradation of previously undruggable proteins through the recruitment of the ubiquitin–proteasome machinery. Their mechanism of action raises exciting challenges,

Cluster SIMS Microscope Mode Mass Spectrometry Imaging [PDF]

open access: yesarXiv, 2013
Microscope mode imaging for secondary ion mass spectrometry is a technique with the promise of simultaneous high spatial resolution and high speed imaging of biomolecules from complex surfaces. Technological developments such as new position-sensitive detectors, in combination with polyatomic primary ion sources, are required to exploit the full ...

Determination of ADP/ATP translocase isoform ratios in malignancy and cellular senescence

open access: yesMolecular Oncology, EarlyView.
The individual functions of three isoforms exchanging ADP and ATP (ADP/ATP translocases; ANTs) on the mitochondrial membrane remain unclear. We developed a method for quantitatively differentiating highly similar human ANT1, ANT2, and ANT3 using parallel reaction monitoring. This method allowed us to assess changes in translocase levels during cellular

A DIA‐MS‐based proteomics approach to find potential serum prognostic biomarkers in glioblastoma patients

open access: yesMolecular Oncology, EarlyView.
A DIA‐MS‐based proteomics analysis of serum samples from GB patients and healthy controls showed that high levels of IL1R2 and low levels of CRTAC1 and HRG in serum are associated with poor survival outcomes for GB patients. These circulating proteins could serve as biomarkers for the prediction of outcome in patients with GB.

METTL3 knockout accelerates hepatocarcinogenesis via inhibiting endoplasmic reticulum stress response

open access: yesFEBS Open Bio, EarlyView.
Liver‐specific knockout of N6‐methyladenosine (m6A) methyltransferase METTL3 significantly accelerated hepatic tumor initiation under various oncogenic challenges, contrary to the previously reported oncogenic role of METTL3 in liver cancer cell lines or xenograft models. Mechanistically, METTL3 deficiency reduced m6A deposition on Manf transcripts and

Enhanced discovery of bacterial laccase‐like multicopper oxidase through computer simulation and metagenomic analysis of industrial wastewater

open access: yesFEBS Open Bio, EarlyView.
We obtained potential bacterial laccase‐like multicopper oxidase (LMCO) sequences through metagenomic sequencing. All sequences exhibited significant differences from known LMCOs in databases. To select the most promising candidates, we performed structure prediction and molecular docking using alphafold2, metal3d and rosetta.
