Differential regulation of ZFAS1 splice variants by endoplasmic reticulum stress in hepatocyte cell lines

open access: yesFEBS Open Bio, EarlyView.
ZFAS1 is a lncRNA promoting cell proliferation and migration, exhibiting high expression in various cancers. It is conserved, widely expressed, and produces multiple splice variants with unclear roles. We identified several splice variants in hepatocyte models, and found that inhibiting or suppressing regulators of the unfolded protein response (PERK ...

Anchorage‐independent and faster growth in clonal population from UV‐irradiated NER‐deficient cells

open access: yesFEBS Open Bio, EarlyView.
UV‐irradiated cells expressing a DDB2 mutant protein unable to interact with PCNA (DDB2PCNA‐) form clones able to grow without anchorage. Different experimental approaches reveal heterogeneity in cell cycle regulation and drug response within these clones, emphasizing the crucial role of the DDB2‐PCNA interaction in preventing cellular transformation ...

Pileup and underlying event mitigation with iterative constituent subtraction

open access: yesJournal of High Energy Physics, 2019
The hard-scatter processes in hadronic collisions are often largely contaminated with soft background coming from pileup in proton-proton collisions, or underlying event in heavy-ion collisions. This paper presents a new background subtraction method for

Subtraction by addition [PDF]

open access: yesMemory & Cognition, 2008
University students' self-reports indicate that they often solve basic subtraction problems (13 - 6 = ?) by reference to the corresponding addition problem (6 + 7 = 13; therefore, 13 - 6 = 7). In this case, solution latency should be faster with subtraction problems presented in addition format (6 + _ = 13) than in standard subtraction format (13 - 6 =

An analysis of the influence of background subtraction and quenching on jet observables in heavy-ion collisions

open access: yes, 2012
Subtraction of the large background in reconstruction is a key ingredient in jet studies in high-energy heavy-ion collisions at RHIC and the LHC. Here we address the question to which extent the most commonly used subtraction techniques are able to ...

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Exon 7 splicing of ERα predicts poor prognosis and increases phenotypic heterogeneity in luminal a subtype breast cancer

open access: yesFEBS Open Bio, EarlyView.
ERα splice variant ERα∆7 lacks the C‐terminus, and its expression may change phenotypes of breast cancers. Our results showed that ERα∆7 is found in the luminal A subtype, and elevated ERα∆7 levels are linked to improved cell survival with lower proliferation and migration.

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.
