Congruence between the 3 different synteny block reconstructions.
An example based on a segment of the Homo sapiens' X chromosome (from coordinates 53,078 to 114,468 kb) and the genome of Mus musculus is presented. The synteny blocks reconstructed by the three tools, SynChro, MCScanX and iADHoRe are represented by red,

ABSTRACT Protoberberine alkaloids are a characteristic group of natural products in Coptis plants known for their notable pharmacological activities. However, the structural similarity and the substrate promiscuity of their biosynthetic enzymes have left the precise synthetic pathways remain unclarified, posing challenges to regulate product formation.

Inferring synteny between genome assemblies: a systematic evaluation
Background Genome assemblies across all domains of life are being produced routinely. Initial analysis of a new genome usually includes annotation and comparative genomics.

Progress and Challenges in Phylogenomics and Genomics of Lophotrochozoa/Spiralia
ABSTRACT Lophotrochozoa is one of the three major bilaterian groups comprising more than half of the bilaterian phyla. Lophotrochozoa includes among others Mollusca, Annelida, Platyhelminthes and Rotifera. Despite representing such a large proportion of animal diversity, they are historically understudied and genomic resources have been scarce. However,

Retinoic acid (RA) regulates the positional identity of cranial neural crest cells (CNCCs) through the transcription factors Alx1 and Alx4. Upon receiving RA from the local environment, liganded RAR/RXR heterodimers activate the expression of Alx1 and Alx4, which promote the frontonasal identity of CNCCs and inhibit the first pharyngeal arch identity ...

This study shows that BLADE‐ON‐PETIOLE (BOP) proteins regulate floral abscission and senescence in tomato by interacting with TFAM1 to form transcriptional condensates controlling the ARABIDOPSIS THALIANA HOMEOBOX GENE 1 (ATH1)‐mediated abscission pathway.

Synteny Paths for Assembly Graphs Comparison.
Despite the recent developments of long-read sequencing technologies, it is still difficult to produce complete assemblies of eukaryotic genomes in an automated fashion. Genome assembly software typically output assembled fragments (contigs) along with assembly graphs, that encode all possible layouts of these contigs.

A Functionally Conserved Enhancer is Critical for PGC1A Expression and Thermogenesis in Brown Fat
An evolutionarily conserved enhancer controls PGC1A expression and thermogenic activation in brown adipose tissue. Integrative multi‐omics analyses identify two BAT‐specific enhancers, with PGC1A‐En1 functioning as the dominant regulatory element that maintains thermogenic capacity across species.

Field photograph of an ancient Nothofagus tree covered with epiphytic lichens in the Patagonian temperate rainforest. This genus serves as a key model for investigating organellar introgression and evolutionary genomics in South America. ABSTRACT Hybridization is widespread across diverse groups of organisms, and in some cases, organellar genomes of ...

A major question in animal evolution is how genotypic and phenotypic changes are related, and another is when and whether ancient gene order is conserved in living clades.
