Modelling stem cell differentiation related processes—A practical overview for biologists

open access: yesFEBS Letters, EarlyView.
Stem cell differentiation is complex and difficult to control experimentally. This review introduces suitable computational modelling approaches that can support stem cell research, from mechanistic ODE and abstract models to multiscale and deep learning methods.

Green’s function analysis of nonlinear thermoacoustic effects under the influence of noise in a combustion chamber

open access: yes
This paper presents an analytical study to predict the effect of noise in a thermoacoustic system. The starting point of our analysis is the acoustic analogy equation with two source terms: one represents the fluctuating heat release rate, and the other ...

Machine Learning-Based Recursive Prediction and Application of Green’s Function of Water-Wave Radiation and Diffraction

open access: yesJournal of Marine Science and Engineering
The frequency-domain free-surface Green’s function method is widely used in solving ship hydrodynamic problems, with its core challenge lying in the computation of the Green’s function and its partial derivatives.

ABL kinase‐dependent phosphorylation of SH proteins promotes their direct interaction with CRK family SH2 domains

open access: yesFEBS Letters, EarlyView.
CT10 regulator of kinase (CRK) and CRK‐Like (CRKL) are signaling adaptors driving cell adhesion, motility, differentiation, and proliferation. SH2‐domain containing (SH) proteins are enriched in YXXP motifs which when phosphorylated create preferred binding sites for CRK family SH2 domains.

Reconstructing enzyme evolution by protein engineering

open access: yesFEBS Letters, EarlyView.
Natural enzyme evolution can be retraced by protein engineering methods such as directed evolution, rational design, and ancestral sequence reconstruction. These approaches reveal how enzymes emerged from ligand‐binding scaffolds, developed varying substrate preferences, formed oligomeric complexes, adapted to environmental changes, and evolved novel ...

Identification of a Shiga toxin A‐derived peptide internalized into Gb3 receptor‐bearing cells via interaction with the Shiga toxin B subunit

open access: yesFEBS Letters, EarlyView.
The process of internalization of the Shiga toxin A subunit via formation of a complex with the Shiga toxin B subunit, which specifically binds to the Gb3 receptor. The peptide is designed to act as a carrier of drugs into cancer cells. Here, we explored the potential of peptides derived from the catalytic A subunit of Shiga toxin (STxA) to be drug ...

Discrete Green’s Function Diakoptics: a Toy Problem [PDF]

open access: yes, 2010
In Green’s function diakoptics, wavefield interactions between disjoint domains in space are described in terms of interacting multi-port subsystems In addition to integral-equation based Green’s function diakoptics for time-harmonic fields, a ...

Variational multiscale analysis: The fine-scale Green’s function, projection, optimization, localization, and stabilized methods

open access: yes, 2007
We derive an explicit formula for the fine-scale Green’s function arising in variational multiscale analysis. The formula is expressed in terms of the classical Green’s function and a projector which defines the decomposition of the solution into coarse ...

Green’s Matrices for First Order Differential Systems with Nonlocal Conditions∗

open access: yesMathematical Modelling and Analysis, 2017
In this paper, we investigate the linear system of first order ordinary differential equations with nonlocal conditions. Green’s matrices, their explicit representations and properties are considered as well.
