Gene gating at nuclear pores prevents the formation of R loops [PDF]

open access: yes, 2017
Transcription is an important source of genetic variability. A large amount of transcription-associated genome variation arises from the unscheduled formation of R loops.

Deep Unsupervised Drum Transcription [PDF]

open access: yesarXiv, 2019
We introduce DrummerNet, a drum transcription system that is trained in an unsupervised manner. DrummerNet does not require any ground-truth transcription and, with the data-scalability of deep neural networks, learns from a large unlabeled dataset. In DrummerNet, the target drum signal is first passed to a (trainable) transcriber, then reconstructed ...

Clinical applications of next‐generation sequencing‐based ctDNA analyses in breast cancer: defining treatment targets and dynamic changes during disease progression

open access: yesMolecular Oncology, EarlyView.
Circulating tumor DNA (ctDNA) offers a possibility for different applications in early and late stage breast cancer management. In early breast cancer tumor informed approaches are increasingly used for detecting molecular residual disease (MRD) and early recurrence. In advanced stage, ctDNA provides a possibility for monitoring disease progression and

Genome-wide analysis reveals extensive functional interaction between DNA replication initiation and transcription in the genome of trypanosoma brucei [PDF]

open access: yes, 2012
Identification of replication initiation sites, termed origins, is a crucial step in understanding genome transmission in any organism. Transcription of the Trypanosoma brucei genome is highly unusual, with each chromosome comprising a few discrete ...

Circulating tumor cells: advancing personalized therapy in small cell lung cancer patients

open access: yesMolecular Oncology, EarlyView.
Small cell lung cancer (SCLC) is an aggressive form of lung cancer that spreads rapidly to secondary sites such as the brain and liver. Cancer cells circulating in the blood, “circulating tumor cells” (CTCs), have demonstrated prognostic value in SCLC, and evaluating biomarkers on CTCs could guide treatment decisions such as for PARP inhibitors ...

Effect of natural genetic variation on enhancer selection and function. [PDF]

open access: yes, 2013
The mechanisms by which genetic variation affects transcription regulation and phenotypes at the nucleotide level are incompletely understood. Here we use natural genetic variation as an in vivo mutagenesis screen to assess the genome-wide effects of ...

Disembodiment: Reproduction, Transcription, And Trace [PDF]

open access: yes, 2018
This article poses the question, what is so great about the body? Recent scholarship has emphasized the concept of an embodied cognition and reminded us of the significance of embodiment in musical performance.

Cell‐free and extracellular vesicle microRNAs with clinical utility for solid tumors

open access: yesMolecular Oncology, EarlyView.
Cell‐free microRNAs (cfmiRs) are small‐RNA circulating molecules detectable in almost all body biofluids. Innovative technologies have improved the application of cfmiRs to oncology, with a focus on clinical needs for different solid tumors, but with emphasis on diagnosis, prognosis, cancer recurrence, as well as treatment monitoring.

Plant Transcription Factors @ uni-potsdam.de [PDF]

open access: yes, 2007
We present the Plant Transcription Factor Database (PlnTFDB), and the putative complete set of TFs in the algae _Chlamydomonas reinhardtii_, _Ostreococcus tauri_ and the vascular plants _Oryza sativa_ and _Arabidopsis ...

Music transcription modelling and composition using deep learning [PDF]

open access: yesarXiv, 2016
We apply deep learning methods, specifically long short-term memory (LSTM) networks, to music transcription modelling and composition. We build and train LSTM networks using approximately 23,000 music transcriptions expressed with a high-level vocabulary (ABC notation), and use them to generate new transcriptions.
