Patient therapy outcome modeling in cancer organoids is improved by cancer‐associated fibroblasts and organoid assembly convolution

open access: yesMolecular Oncology, EarlyView.
Patient‐derived organoids (PDOs) from pancreatic, colorectal, and gastric cancers were used to evaluate standard and experimental therapies. Incorporating cancer‐associated fibroblasts (CAFs) into organoid cultures improved patient therapy outcome prediction.

Inference Regarding Multiple Structural Changes in Linear Models Estimated via Two Stage Least Squares.

open access: yes, 2005
Bai and Perron(1998) develop methods that are designed to test for structural stability with an unknown number of break points in the sample. Their analysis is in the context of linear regression models estimated via Ordinary Least Squares(OLS).

In vitro and in silico modelling of ROS1‐positive non‐small cell lung cancer reveals fusion‐dependent tyrosine kinase inhibitor responses

open access: yesMolecular Oncology, EarlyView.
Drug resistance limits treatment success in a subset of lung cancers driven by ROS1 gene alterations. Using patient‐derived cells and computer simulations, we studied three key mutations and how they affect five targeted drugs. The mutations reduced drug effectiveness in different ways by altering protein structure and behavior.

Preoperative circulating tumor cells integrated with imaging analysis for prognostic evaluation in head and neck squamous cell carcinoma

open access: yesMolecular Oncology, EarlyView.
Detecting circulating tumor cells (CTCs) in blood before surgery may help predict outcomes in patients with head and neck squamous cell carcinoma (HNSCC). Here, we show when combined with tumor size and lymph node involvement from routine imaging, CTC status identifies high‐risk patients with poorer survival—offering a simple, minimally invasive tool ...

The element-wise weighted total least squares problem

open access: yes, 2006
A new technique for parameter estimation is considered in a linear measurement error model AX approx B, A = A0 + tilde A, B = B0 + tilde B, with row-wise independent and non-identically distributed measurement errors tilde A, tilde B.

Two-sample bi-directional causality between two traits with some invalid IVs in both directions using GWAS summary statistics

open access: yesHGG Advances
Summary: Mendelian randomization (MR) is a widely used method for assessing causal relationships between risk factors and outcomes using genetic variants as instrumental variables (IVs).

Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

The skills required for transition to university and study in biological sciences: A student perspective

open access: yesFEBS Open Bio, EarlyView.
Bioscience students were asked for their opinions on the value and teaching of skills. 204 responded that teamwork, time management and study skills are necessary to reach University, that scientific writing, research, laboratory and presentation skills are taught effectively during their studies, while other skills are gained inherently through study ...

Local Regularization Assisted Orthogonal Least Squares Regression

open access: yes, 2006
A locally regularized orthogonal least squares (LROLS) algorithm is proposed for constructing parsimonious or sparse regression models that generalize well.
