Detecting homologous recombination deficiency for breast cancer through integrative analysis of genomic data

open access: yesMolecular Oncology, EarlyView.
This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.

Spatially resolving the thermally inhomogeneous outer atmosphere of the red giant Arcturus in the 2.3 micron CO lines

open access: yes, 2018
The outer atmosphere of K giants shows thermally inhomogeneous structures consisting of the hot chromospheric gas and the cool molecular gas. We present spectro-interferometric observations of the multicomponent outer atmosphere of the well-studied K1.5 ...

Comprehensive omics‐based classification system in adult patients with B‐cell acute lymphoblastic leukemia

open access: yesMolecular Oncology, EarlyView.
The COMBAT classification system, developed through multi‐omics integration, stratifies adult patients with B‐cell acute lymphoblastic leukemia(B‐ALL) into three molecular subtypes with distinct surface antigen patterns, immune landscape, methylation patterns, biological pathways and prognosis.

Dataset on vibrational spectra of amber and amber-like resins

open access: yesData in Brief
The article presents experimental data on vibrational spectroscopy of worldwide amber and amber-like resins. IR spectra were obtained using SHIMADZU IRPrestige-2 (Japan). Raman spectra were obtained using a Virsa Raman analyzer (UK). The data includes analyzed IR and Raman spectra of amber and amber-like resins, obtained to identify markers that ...

Self-Organized Criticality in Protein Folding Simulations with AMBER Parameters [PDF]

open access: yes, 2014
AMBER (Assisted Model Building with Energy Refinement) is a force field that allows for the simulation of proteins. Basic proteins were folded by a Monte-Carlo algorithm parameterized by AMBER on MATLAB. Simulations exhibited self-organized critical (SOC)

Circulating tumor DNA monitoring and blood tumor mutational burden in patients with metastatic solid tumors treated with atezolizumab

open access: yesMolecular Oncology, EarlyView.
In patients treated with atezolizumab as a part of the MyPathway (NCT02091141) trial, pre‐treatment ctDNA tumor fraction at high levels was associated with poor outcomes (radiographic response, progression‐free survival, and overall survival) but better sensitivity for blood tumor mutational burden (bTMB).

Are You There, God? It’s Me, the Theist: On the Viability and Virtue of Non-Doxastic Prayer [PDF]

open access: yes, 2022
In this article, I explore the possibility of what I call “non-doxastic theistic prayer”, namely prayer that proceeds without full belief in God – or in the kind of God who could be the recipient of such prayer.

Genomics‐led approach to drug testing in models of undifferentiated pleomorphic sarcoma

open access: yesMolecular Oncology, EarlyView.
GA text Genomic data from undifferentiated pleomorphic sarcoma patients and preclinical models were used to inform a targeted drug screen. Selected compounds were tested in 2D and 3D cultures of UPS cell lines. A combination of trametinib and infigratinib was synergistic in the majority of UPS cell lines tested, which was further confirmed in an ex ...
