Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Effect of variable viscosity and wall porosity on the transport of chemically active solute in a three-layered blood flow model

open access: yesAlexandria Engineering Journal
The rheology of blood flow is more complex in microvessels. Because of the accumulation of blood cells (RBCs) at the center of the axis, it behaves as Casson fluid in the core region, while in the absence of blood particles, it behaves as a Newtonian ...

Radial and axial dispersion of the liquid phase in a KATAPAK-S¿ structure: Experiments vs CFD simulations

open access: yes, 2001
The radial, and axial, liquid-phase dispersion within the catalytically packed criss-crossing sandwich structures of KATAPAK-S has been studied experimentally with the use of computational fluid dynamics (CFD).

Hyperosmotic stress‐induced redistribution of pre‐mRNA cleavage factor I subunits is associated with shifts in alternative polyadenylation

open access: yesFEBS Open Bio, EarlyView.
Hyperosmotic stress triggers the relocation of the CFIm complex from the nucleus to the cytoplasm. This shift creates a nuclear ‘stoichiometric bottleneck’, limiting CFIm availability for mRNA processing. Consequently, specific mRNAs like NUDT21 and DICER1 undergo targeted 3′UTR shortening, demonstrating how spatial protein dynamics drive rapid ...

MagmaFlow: A desktop platform for artificial intelligence‐driven expression analysis

open access: yesFEBS Open Bio, EarlyView.
MagmaFlow is a free, no‐code platform for gene expression analysis. It generates interactive volcano plots, links genes to literature, pathways, and diseases, prioritizes candidates using millions of publications, identifies affected biological processes, builds network diagrams, and exports publication‐ready figures and reports for macOS and Windows ...

Particle Dispersion Behaviors of Dense Gas-Particle Flows in Bubble Fluidized Bed

open access: yesAdvances in Mechanical Engineering, 2013
An Euler-Euler two-fluid model incorporating a developed momentum transfer empirical coefficient is developed to study the particle dispersion behaviors of dense gas-particle flows in gas-fluidization reactor.

open access: yes, 2018
A well-known limitation of hydrodynamic chromatography arises from the synergistic interaction between transverse diffusion and streamwise convection, which enhances axial dispersion through the Taylor-Aris mechanism.

Mixing and axial dispersion in Taylor–Couette flows: the effect of the flow regime [PDF]

open access: yes, 2016
The paper focuses on mixing properties of different Taylor–Couette flow regimes and their consequence on axial dispersion of a passive tracer. A joint approach, relying both on targeted experiments and numerical simulations, has been used to investigate ...
