Improved Variational Bayesian Phylogenetic Inference with Normalizing Flows
Variational Bayesian phylogenetic inference (VBPI) provides a promising general variational framework for efficient estimation of phylogenetic posteriors. However, the current diagonal Lognormal branch length approximation would significantly restrict the quality of the approximating distributions. In this paper, we propose a new type of VBPI, VBPI-NF,

ABSTRACT Recent methodological development in phylogenetic inference has focused predominantly on molecular data. However, renewed interest in other data types, particularly morphological data, has followed from the increased recognition of the power of total evidence and tip‐dating approaches, including fossil data, for inference of time‐scaled trees ...

The Pan‐Himalayan region harbors exceptional biodiversity, yet the origins and underlying mechanisms driving this remarkable diversity remain poorly understood, especially among species‐rich invertebrates. Pimoa spiders exhibit an intercontinental disjunct distribution across three major mountain regions: the Rockies, the Alps, and the Pan‐Himalaya ...

Non‐native species introductions profoundly alter freshwater communities, yet the mechanisms by which non‐native fishes affect native community stability remain unclear. Using a multi‐decadal dataset on fish community composition and abundance collected across France, we quantified native community stability and decomposed this metric into its main ...

A New Phylogenetic Inference Based on Genetic Attribute Reduction for Morphological Data
To address the instability of phylogenetic trees in morphological datasets caused by missing values, we present a phylogenetic inference method based on a concept decision tree (CDT) in conjunction with attribute reduction.

Bayesian Phylogenetic Inference under a Statistical Insertion-Deletion Model
A central problem in computational biology is the inference of phylogeny given a set of DNA or protein sequences. Currently, this problem is tackled stepwise, with phylogenetic reconstruction dependent on an initial multiple sequence alignment step. However these two steps are fundamentally interdependent.

Warm‐wet transition restructures arid lake microbiomes and functional potential
This study summarizes how a long‐term warm‐dry to warm‐wet transition restructures microbiomes and functional potential in Lake Bosten, an arid lake in northwestern China. Warm‐wet hydroclimatic change increased water level and hydrological connectivity, while decreasing salinity and total nitrogen.

A comparison of methods for estimating substitution rates from ancient DNA sequence data
Background Phylogenetic analysis of DNA from modern and ancient samples allows the reconstruction of important demographic and evolutionary processes. A critical component of these analyses is the estimation of evolutionary rates, which can be calibrated
