Analysis of changes in biological parameters and stocks of coho salmon Oncorhynchus kisutch in the Bolshaya River (western Kamchatka) in 1941–2023

open access: yesИзвестия ТИНРО
Changes in the spawning part of the Bolshaya River population of coho salmon are considered for 1941–2023. Long-term trends are revealed for the most important biological parameters of adults, in particular, decreasing in size, weight (except of late ...

Scalable nonlinear programming framework for parameter estimation in dynamic biological system models. [PDF]

open access: yesPLoS Computational Biology, 2019
We present a nonlinear programming (NLP) framework for the scalable solution of parameter estimation problems that arise in dynamic modeling of biological systems.

The (Glg)ABCs of cyanobacteria: modelling of glycogen synthesis and functional divergence of glycogen synthases in Synechocystis sp. PCC 6803

open access: yesFEBS Letters, EarlyView.
We reconstituted Synechocystis glycogen synthesis in vitro from purified enzymes and showed that two GlgA isoenzymes produce glycogen with different architectures: GlgA1 yields denser, highly branched glycogen, whereas GlgA2 synthesizes longer, less‐branched chains.

Transferrin receptor 1‐mediated iron uptake supports thermogenic activation in human cervical‐derived adipocytes

open access: yesFEBS Letters, EarlyView.
In this study, we found that human cervical‐derived adipocytes maintain intracellular iron level by regulating the expression of iron transport‐related proteins during adrenergic stimulation. Melanotransferrin is predicted to interact with transferrin receptor 1 based on in silico analysis.

An index to assess the level of vulnerability to crocodiles in coastal communities

open access: yesPhyllomedusa: Journal of Herpetology, 2023
Human-wildlife negative interactions are a recurring phenomenon worldwide, originating from the shared habitats and resources between both. In several coastal communities, negative interactions occur due to the presence of the American Crocodile

Tau acetylation at K331 has limited impact on tau pathology in vivo

open access: yesFEBS Letters, EarlyView.
We mapped tau post‐translational modifications in humanized MAPT knock‐in mice and in amyloid‐bearing double knock‐in mice. Acetylation within the repeat domain, particularly around K331, showed modest increases under amyloid pathology. To test functional relevance, we generated MAPTK331Q knock‐in mice.

Sublethal effects of Dayabon® on biological parameters of two-spotted spider mite, Tetranychus urticae (Koch) (Acari: Tetranychidae)

open access: yesJournal of Crop Protection, 2020
The two-spotted spider mite, Tetranychus urticae Koch (Acari: Tetranychidae) is one of the most important pest species, with an extended range of host plants in the world.

Novel metaheuristic for parameter estimation in nonlinear dynamic biological systems

open access: yesBMC Bioinformatics, 2006
Background We consider the problem of parameter estimation (model calibration) in nonlinear dynamic models of biological systems. Due to the frequent ill-conditioning and multi-modality of many of these problems, traditional local methods usually fail ...

Calpain small subunit homodimerization is robust and calcium‐independent

open access: yesFEBS Letters, EarlyView.
Calpains dimerize via penta‐EF‐hand (PEF) domains. Using single‐molecule force spectroscopy, we measured the strength and kinetics of PEF–PEF homodimer binding. The interaction is robust, shows a transient conformational step before dissociation, and remains largely insensitive to Ca2+.
